Several planeswalkers come together under Urza's command, a group called the Nine Titans, and do a commando deployment inside Phyrexia, blowing up part of it. However, the Phyrexians capture both him and Gerrard, and force them into a DuelTotheDeath. Gerrard kills Urza, cutting his head off. Yawgmoth, the literal Phyrexian god, offers to resurrect Hanna if Gerrard joins them. Gerrard says no. He escapes and brings Urza's head to the ''Weatherlight'', and it's suddenly revealed that Gerrard, Karn, Urza's head, the ship itself, and various things they had collected over the course of the whole plot arc combine to form a thing called the Legacy Weapon, a WaveMotionGun which blasts Yawgmoth from existence. Gerrard dies in the process.

The Urza Block is a WholeEpisodeFlashback, detailing exactly what Urza has been up to since the end of the Brothers' War. And the answer is, Worrying about the inevitable Phyrexian invasion. To stop them, Urza tries a lot of TimeTravel, even going so far as to build Karn, the silver golem, because silver is the only thing that can survive time travel in this franchise. He also establishes a WizardingSchool at Tolaria, and trains Barrin, Ertai and Teferi. Tolaria is partially devastated by a ''massive'' TimeCrash, and Dominaria is assailed by Phyrexian sleeper agents. Urza also traps some invading Phyrexians in slow-time bubbles in various places on Tolaria, further wrecking the island. The Phyrexians invade an artificial plane known as Serra's Realm (created by Serra, natch) and kill most of the inhabitants. Urza collapses this plane into a battery for a ship he's asked the forest spirits of Dominaria, led by Multani the Maro-Sorcerer, to build; that ship will be named the ''Weatherlight''. Urza also begins a series of genetic breeding experiments on various tribes on the continent, which eventually culminate in Gerrard.

Freyalise, a Dominarian planeswalker, is able to use magic to lift the ice age; the plot of the first set concerns her travailas in doing so. ''Alliances'' depicts the inhabitants of Dominaria starting to sort themselves out now that they can have any sort of meaningful society again. ''Coldsnap'' details the adventures of a wizard named Heidar who accidentally stumbles upon some Phyrexian ruins and becomes indoctrinated into using them to halt The Thaw and keep the ice age going. He is eventually driven mad by the Phyrexian power, and turns the Phyrexian machines on ally and enemey alike, resulting in him being assassinated by menions sent by an ally.

The ''Weatherlight'' travels to Rath, and immediately it's GoneHorriblyWrong. They clash with EvilOverlord Volrath, his NumberTwo Greven ''il''-Vec, and their airship the ''Predator'', and have to befriend the Rathi natives, the Kor, the Vec and the Dal, in addition to the "sliver" HiveMind. Selenia is killed, causing Crovax to become a vampire, and accidentally kill and feed on Mirri. The ''Weatherlight'' is by Volrath, who also has Sisay. He tortures Tahngarth and Squee, making the latter immortal mostly so he can torture him forever, and removes parts of the ''Weatherlight'' to dismantle her planeswalking mechanism. Through the help of the Rathi natives and slivers, the remaining crew manage to break into Volrath's Stronghold, free the prisoners, and escape. In the process, several things happen: they discover that Rath is an artificial plane; that Volrath is a Phyrexian agent and a shapeshifter; that the Phyrexians are planning an invasion of Dominaria, with Rath as its staging area. Crovax is left behind due to his vampiric madness; and Ertai volunteers to stay behind to open and then close an interdimensional portal so that the ''Weatherlight'' can escape with all of this information. He is aided in this task not only by the Rathi natives but also by... Urza, last mentioned on a card five years ago.

With the New Phyrexian invasion of the Multiverse beginning in earnest, Norn no longer has use for insubordinate praetors: on her orders, Sheoldred is captured by the compleated planeswalkers and [[OffWithHisHead executed]] by Ajani, though not before spiting the Mother of Machines for her [[ItsAllAboutMe self-centered vision]] of Phyrexian purity. As for the three planeswalkers who refuse compleation, Elesh Norn is perfectly happy to let them leave New Phyrexia unharmed... as long as they inform their other comrades of the coming invasion. It's only fair that the other planes know that their own compleation is imminent, and it would save her a lot of trouble if they just surrendered ahead of time. With Nissa controlling the roots of Realmbreaker, the Phyrexian champions depart for other worlds; Nahiri to Zendikar, Lukka to Ikoria, Tamiyo to Kamigawa, Ajani to Theros, and Atraxa to Capenna. The latter two are of particular import to Norn, considering gods, angels, and Halo too big a threat to ignore.

What's more, neither of them are able to break the [[ForcedSleep Wicked Slumber]] slowly creeping across the Realm -- and with their planeswalker spark gone, they're on their own.

In the epilogue, we find out what Jace has been up to since his turn in ''All Will Be One'': when Elspeth impaled him with her sword, the infusion of Halo left him lucid just long enough to seal off his mind from phyresis and eventually subdue his compleated self. Following Phyrexia's defeat, he recovers Vraska and takes her home to Vryn, and with the help of an experienced healer (his mother Ranna) slowly rids them both of the Phyrexian infection. The pair conclude that [[ThatManIsDead they can never return to their old lives]], and that the Multiverse is too broken to save -- but perhaps they can tear it down and start anew. From his time with the Infinite Consortium, Jace recalls the vault and its occupant (relics from a {{precursor|s}} empire known as the Fomori, the same one Quintorius was investigating on Ixalan), and he and Vraska spend months gathering intel and allies from across the Multiverse to complete their heist. The plan goes off without a hitch, and the two escape with the child. A psychic conversation gives Jace the answers he seeks: the child's name is Loot, and within his mind is [[MacGuffinSuperPerson a living map of the entire Multiverse, Omenpaths and all]]. Jace, Vraska, and their newfound ward venture into the unknown...

Those in power on Ravnica, Capenna, and other worlds have realized that the Omenpaths present an opportunity -- a vast interplanar network of trade and transport. Key to this venture is the newly-discovered plane of Thunder Junction, a [[CowboyEpisode desert frontier]] attracting pioneers, industrialists, and outlaws from across the Multiverse looking for fortune or a fresh start.

Somewhere out in the desert is an ancient vault, with multiple parties hunting the DismantledMacGuffin that can unlock it: the Sterling Company and its allies (including agents from Ravnica, like Ral Zarek), the Hellspurs gang and its dragon boss Akul, and a VillainTeamUp assembled by Ashiok and Oko, including Vraska (alive, but de-Phyrexianized and desparked) and Annie Flash, a veteran roped into OneLastJob with a promise of revenge against Akul.[[note]]The rest of the crew: Eriette (Eldraine), Malcolm, Breeches (Ixalan), Rakdos (Ravnica), the Cecani siblings (Innistrad), Tinybones (Dominaria), Kaervek (Zhalfir), Satoru Umezawa (Kamigawa)[[/note]]

Enter Kellan, who finally meets his father and becomes entangled with the CaperCrew, ending up as a SpannerInTheWorks to everyone involved in the process. Wanting to learn about his heritage and newfound powers, he helps Oko evade the Sterling Company, pull off a TrainJob, and break into the Hellspurs' base, but gets abandoned as soon as he gets in the way of the mission and [[BrokenPedestal comes to grips with]] his father's manipulative nature and lack of morals. He allies with Ral Zarek to try and take whatever's in the vault before Oko or Akul can claim it. A massive brawl breaks out between the Hellspurs and the heist crew, while a more personal fight plays out between father and son in the vault, with Annie Flash switching sides to help Kellan and Akul showing up to kill anyone involved.

The victors in this scramble turn out to be Vraska and Ashiok (actually a disguised ''Jace Beleren'', alive but still scarred from his compleation), who take the "treasure" in the vault -- a strange, childlike creature, sleeping and dormant for eons -- and leave everyone else for dead. Kellan [[SealedEvilInACan traps Akul in the vault]] and helps Annie escape. Oko and the remaining heist crew go their separate ways, but leave open the possibility to team up again if a chance for payback (or a bigger payday) presents itself. Ral offers Kellan another job, but he [[IChooseToStay chooses to settle down]] on Thunder Junction for a time with Annie and Amalia, his multiplanar jaunt at an end.

A desperate Oba seizes control of Vitu-Ghazi and fights the assembled parties, but Kaya and her allies manage to defeat and detain her. In the aftermath, Teysa's ghost [[AttendingYourOwnFuneral attends her own funeral]] to reunite with Kaya and reassert control over the Orzhov. Kaya and Kellan each depart Ravnica on their own adventures, while Proft (and Etrata, having embraced her new role as his [[TheWatson Watson]]) remain with a few lingering questions -- namely, a mysterious hooded figure poking around in Proft's memories...

Will is dismayed as his sister completes her [[FaceHeelTurn descent into villainy]], and the two fight while the younger heroes try to stop Eriette. With their help, Will is able to land a decisive blow -- not on Rowan, but on ''Ashiok'', who quickly planeswalks away to recover. Orzhov guildmaster Teysa Karlov is hosting a ''soirée''. Every important figure on Ravnica has been invited, with the guests of honor being Kaya, who was guilt-tripped into attending out of loyalty to Teysa and [[SamaritanSyndrome reminders of her absence during the Phyrexian Invasion]], and the newly-formed [[OccultDetective Ravnican Agency of Magicological Investigations]], who have helped to restore law and order in the aftermath (JurisdictionFriction with Azorius and Boros aside). [[RunningGag Kellan is also there]], having spent the past few months working for the Agency in the hopes that their resources will help his ongoing quest.

The festivities are cut short by a MurderMystery: Simic's former guildmaster Zegana is found dead in a locked room. GreatDetective Alquist Proft quickly identifies the culprit as Dimir assassin Etrata, who had infiltrated the party unnoticed, but the killings don't stop with the prime suspect in custody. A few days later, Kaya finds Teysa's body in her office with a note she left in ''Phyrexian'' script, and unsuccessful attempts are made on Boros leader Aurelia and goblin gang boss Krenko. Kaya and Kellan race against the clock to solve the case with the Agency's help (including a cameo from [[HardBoiledDetective Agrus Kos]], protagonist of the original Ravnica story) while Proft and [[RecruitingTheCriminal Etrata]] conduct an investigation of their own outside the law.

Both parties dodge a few assassination attempts of their own, including an attack on the Agency headquarters. However, between Proft's investigation and Kaya's, the detective has all the information he needs to solve the case. be released from Selesnya, and the only possible culprit is its dryad guildmaster Trostani.

Oba, [[TheDividual one of Trostani's three aspects]], orchestrated the whole scheme. She bore the brunt of Phyrexia's incursion and sought revenge on anyone who betrayed Ravnica during the war: Krenko for looting and profiteering, Zegana for experimenting with the oil (actually seeking a cure for phyresis), Teysa for communicating with the Phyrexians
in Q1 2024, secret (actually passing intel to LaResistance), as well as [[AMillionIsAStatistic dozens of others neither the Guilds nor the Agency noticed]]. A desperate Oba seizes control of Vitu-Ghazi and fights the assembled parties, but Kaya and her allies manage to defeat and detain her. In the aftermath, Teysa's ghost [[AttendingYourOwnFuneral attends her own funeral]] to reunite with Kaya and reassert control over the Orzhov. Huatli leads a band of warriors and vampires to battle in Orazca. A motley crew of Strixhaven students venture deep into the college's library to activate a spell of protection, with Lorehold student Quintorius sacrificing himself to complete the invocation and save his friends ([[NeverFoundTheBody possibly]] igniting his planeswalker spark in the process). Quint continues his own investigation in the Core, and finds traces of an ancient empire whose influence was felt across multiple planes...

Kellan is contacted by the Fae Lord Talion, who sends him on a quest to end the Wicked Slumber in exchange for information about [[HalfHumanHybrid his fae father]]. To lift the curse, Talion instructs him to defeat [[WitchClassic the three witches]] who created it (conveniently omitting that Talion themself was the fourth member who empowered the witches and created the Slumber as a means to stop the Phyrexians, but [[GoneHorriblyRight lost control of it]] and is now sending heroes out to clean up their mess). Kellan teams up with streetwise girl Ruby, and the two of them embark on a quest across Eldraine. After slaying one witch and [[HeelFaceTurn befriending]] another, the pair discover that the culprit behind the spreading Slumber is the third witch, Etienne, holed up in the ruins of Castle Ardenvale. They go to confront her... only to be intercepted and defeated by her niece, ''Rowan'', whom she has already swayed to her side with the promise of uniting the Realm in [[LotusEaterMachine an endless, peaceful dream]] with their magic. Etienne is working on behalf of an outsider with a vested interest in perpetuating the Slumber -- after all, endless dreams are fertile soil for the planeswalker Ashiok.

Will and his forces have come to stop Etienne and Ashiok, but are evenly matched by the slumbering knights under their thrall. Will is dismayed as his sister completes her [[FaceHeelTurn descent into villainy]], and the two fight while the younger heroes try to stop Etienne. With their help, Will is able to land a decisive blow -- not on Rowan, but on ''Ashiok'', who quickly planeswalks away to recover. All three villains [[VillainExitStageLeft make their exit]]: Rowan decides that [[YouCantGoHomeAgain she can't go back to her brother]] and escapes at the end of the battle, while Ashiok returns later to break Etienne out of prison and whisk her away to parts unknown.
