The Cigarette Smoking Man was trying to recover a digital tape of stolen Top Secret computer files about aliens, and threatened to kill Mulder and Scully if Assistant Director Skinner didn't turn over the tape. Skinner did so... and then revealed that twenty Navajo men had memorized the contents of the tape, and would give that information to the news media if anything happened to Mulder or Scully.
