Unlike a lot of things in the series this can't be hand-waved by invoking player choice, since none of the games give you the option to ally with them or otherwise deal with them peacefully; they simply cash in their villain insurance every time their entire organization gets nuked / infected with killer viruses / blown up by giant robots and continue to exist as a cohesive faction.
