Frances joined missions with Chris in a couple episodes. (Little Chao Lost, Beating Eggman parts 1 and 2) I also wasn’t denying that Sonic helps Chris, it’s just I find it a bit weird that Chris dubbed Sonic the best friend he ever had when Chris has more episodes/scenes with other characters.

If what you say about how only a few people from other universes living in another don't affect the time is true, then why didn't Eggman just stay on Earth and just let Sonic and co go back? Especially since he'd have Earth free for the taking, without Sonic and friend's protecting it. The way Eggman talked to Chris during the time anomaly made it seem like he had to go back to Sonic's world as well, without exception. Again, it feels like the time anomaly thing only applies to the Human world and not Sonic's world.

** Like in the games, Eggman secretly rescued Shadow after the battle with Finalhazard and had him in a healing pod. So when Eggman returned to Sonic's world, he brought the still-healing Shadow with him. It doesn't matter that Shadow was from Earth. Just a few people staying in the other world isn't enough to cause issues, going from the fact Eggman lives in Sonic's world despite being from Earth.

Isn't he created in the Space Colony Ark? A thing made on Earth way before Sonic's cast were teleported to Earth? Yet we see Shadow back in the universe for the Sonic cast? *** That was just a dub fail. As said above, in the Japanese version of that scene, Tails was blaming Sonic for his failure to save Cosmo. In such a situation, Sonic trying to comfort Tails would only have made things worse, so he simply stood there without saying anything and let Tails take it out on him.

***Eggman explained, or at least gave a theory, in the final episode (of course I only saw it in Japanese subbed so I don't know what America said on the subject). He said, if I remember correctly, that the teleportation process was VERY complex and a little dodgy. In essence, a decimal point was shifted in Chris' biological/chronological information when he came to Mobius. Eggman also said that it could happen again on Chris' return journey, no way to know.

**It wasn't just him. Everyone was interested in using the portal and even Chuck obviously supported the project. Remember as well, it wasn't just the presence of aliens causing the time mess, it was the planets merging. Chris (and his friends/family in the original plan) were simply going to visit, not merge planets.
