* What exactly was Cyrus's plan with Giratina when he was dragged in the distortion world? He says that he wishes to "defeat" it so that the distortion world would disappear, but it has nothing to do with his overall goal (which is to erase spirit). And he theorizes that destroying the distortion world would also destroy the normal world, which was never his goal: he wanted to recreate reality without spirit, not just to destroy the world. And how do do you "foil" his plan by capturing/defeating/refusing to battle it? It's so confusing to me

* Barry, your rival in D/P/Pt, is characterized as a hasty and impatient guy. Then how come he has 2 rare Pokémon in his main team that you can only encounter in Honey Trees, where you have to wait for them to come out?
** There's actually an "easy to miss if playing a game, yet easy to see if you take it as real life" way: He put the honey in the trees before he went to bed! The ultimate form of multitasking!
*** Doesn't still explain how he got the rarest of honey tree Pokemon. (Munchlax has 1% chance on Personal Value specific honey trees.) Of course, he could have just been absurdly lucky, but still.
** Maybe he traded for them?
*** Honestly, trading for them would be entirely in-character for the guy who's constantly mentioned to be impatient. Of course Barry wouldn't want to wait around for that 1% chance!
** Or it could be a subtle form of his CharacterDevelopment considering how late he gets them especially the Munchlax. While he's still impatient he's learned that when it comes to becoming stronger, it's worth it to put in the extra time.
** He used the clock trick.
* I'm not sure if I read it wrong, but didn't the books in the library in Canalave City say that Pokémon were created (by Arceus) to help humans and that's why we encounter them in the tall grass? I get the helping part when they battle us, since fighting them does level our Pokémon up. And it kind of explains why some Pokémon don't allow us to escape (way too eager to help), but what about the ones that use status effect moves (poisoning, paralysis, sleep, etc.) on our Pokémon? Wouldn't they know that it's painful for the Pokemon and doesn't really help in its level up?
** Its just an extra layer of trial for you to overcome. YOU have to heal the Pokémon with something, since few if any Pokémon Moves result in nullifying Status effects.
** That story is a myth explaining the backstory of why wild Pokemon appear, it does not state specifically that Arceus made Pokemon for that purpose, it was someone's theory for it explained in-game for why they appear. A separate book does however, appear explaining how Arceus created space, time, dimensions, and created more Pokemon and legendaries in time to shape the universe and world.
** There's also the fact that it's an in-universe myth; mythology in our world isn't known for being complete or consistent either.

* How on earth does the player's Badges get so filthy when left alone in their case for too long? They're in a case. One would think being in a closed case most of the time would provide fairly good protection from grime, yet they get completely muddied within a few days unless you actively polish them.

* WHAT is a Poffin actually? The only thing that is known so far is that it is a confection made with berries. But what is the exact nature of the medium that is being used to make them? Both the games and anime have sent mixed messages in this regard. From the initial appearance, Poffins look like small bread rolls. But in the anime, there is no batter involved in the process, just water and... what looks like a preprocessed berry base that is boiled, stirred and then poured into molds which implies that it's some kind of chocolate or jelly mixture that merely resembles something made out of batter.

* In Pokémon BDSP... "You can use up to four berries to make a Poffin. However, you're not supposed to mix in the same berries each time you cook. Or else the Poffin is automatically ruined." WHAT kind of an absolutely stupid reason is that where you can't use the same berry more than once for making a Poffin? And WHY does it automatically result in an disgusting and inedible Poffin as though you were deliberately punished for violating said rule? In a realistic and lenient situation, using four Cheri berries to make a Poffin would instead result in the creation of a super spicy easy-to-make Poffin.

** I'm pretty sure there's a similar question above, but... it's a mole(or three moles joined by the neck), so it has claws.

If that's true, I wonder why wouldn't they do the thing they did with many other moves - increase power (back to 50) when hitting through Protect/Detect/Wide Guard/Quick Guard.Yes, it hits through Quick Guard. Ironically it's an increased priority move... Considering what things they have done, that should be pretty easy to implement.
* Most Pokemon are of the same gender as their trainers. The only exceptions are Pokemon that are more likely to be a certain gender, like Lucario. However, Bugsy, Commander Saturn and Will are all males with all female Pokemon. Why?
** Maybe for unexpected difficulty for people who make use of the Attract move?
** Maybe Bugsy really is a girl?
*** No, he's just a little boy.
** With Bugsy, it's most likely because in the world of bugs, the one who actually get things done are the females.
*** Woah, dude, that's some serious FridgeBrilliance.
** All 3 of them are pretty androgynous.
** I'm more bugged by the fact that the even-gendered Pokemon all default the same way on the same team. I mean, they're Gym Leaders! Surely, they know the tactical deficiencies inherent in CripplingOverspecialization!

** Cyrus' computer in the Galactic HQ has an entry that says:
->"According to myths, the Pokémon created Sinnoh with its power. However, capturing the Pokémon with a Poké Ball prevents it from using its full power."
** That implies that Dialga and Palkia, being Pokemon with godlike powers over time and space, can manipulate them to such an extent that Cyrus could accomplish his goal of remaking the world... or he at least believes that they possess enough power for him to do so, which is why he goes to the trouble of creating the Red Chain to get control over them.

** Cyrus believes that emotions are the root cause of all the world's strife and hardships. That doesn't necessarily mean that he doesn't feel them himself, or that he sees no value in showing his care and appreciation for his Pokemon; he just believes that the benefits of the world's positive emotions don't outweigh the damage caused by negative emotions, and that the world would be better off without any at all.

** Same as how you can find some pokemon at levels lower than the levels at which they are supposed to evolve - pokemon evolution in the wild works differently from pokemon evolution in captivity. The same applies to pokemon breeding, which is why male-only pokemon are capable of breeding in the wild despite the lack of dittos in the area, and why multiples of various legendaries exist, yet you can't breed them yourself.
** I have a theory that the evolution caused by trading is a mutation caused by the energy displacement when a Pokemon is realeased from a Poke Ball and the original Trainer ID is erased. In this way wild Steelix's would be a result of Trainer's releasing Onix's which are still are holding Metal Coat (or the Onix is released near the naturally occuring Metal Coat in the wild) triggering the evolution.
