The author wants strong characters, big, explosive fights, to apply science to the world of Naruto, and also to brutally rip apart canon as best he can. He accomplishes this by giving the main character and many of his enemies as many of canon's bloodlines as possible, and a post-enlightenment proclivity for trying to scientifically understand and figuring out the 'why' of just about everything he comes across - and then taking them to their logical extreme. This leads to some OP characters as time goes on, and many canon characters have thus far been left in the dust, but he balances this out with proportionately powerful enemies showing up to give everyone a hard time, and the supporting cast is starting to pick up on the main character's method of powering up (Read: Copying his tricks and trying to think of things from a scientific perspective). Throw in a doorstopper length (nearly half a million words at 62 chapters as of this writing), a frequent update schedule, a mix of Dragonball Z-style 'Good, Evil, Fight' and semi-hard sci-fi inspired plots, and some left-field plot twists and you've got one of the heaviest action fics in the category.
