The Architect explains that the systemic anomaly that coalesces as "The One" couldn't be stopped but it could be anticipated, so they manipulated it into another layer of control: each Matrix cycle lasts about a century, at which point the Machines destroy "Zion" in the real world, giving the current "One" no choice but to reboot the Matrix (to stabilize it) and then create a new Zion, or otherwise face the total extinction of humanity. There have been five Ones (and five Zions) before Neo. The One has a profound attachment to humanity, to enable this purpose.
