Tatsuya eventually learns that he and the rest of his team (barring Yukino) were childhood playmates in a clique called “The Masked Circle” who made a pact to forget one another when they assumed they had allowed Maya to die in a freak accident at their favorite play area, leading him to suspect that Jun Kurosu, the last remaining member of the original Masked Circle, is the Joker. The party faces Jun—now confirmed to be the Joker—at Caracol and defeats him, whereupon Nyarlathotep, Philemon’s counterpart, reveals himself as the GreaterScopeVillain responsible for orchestrating events in Sumaru that meet the conditions of In Lak’ech, a doomsday conspiracy made retroactively true by the rumor system.

At the conclusion of the game, Tatsuya confronts Nyarlathotep in his domain, and in the ensuing struggle, Maya is killed, fulfilling the final prophecy of In Lak’ech and causing the Earth’s rotation to stop, obliterating everything on its surface. Faced with a [[{{Dystopia}} dystopian]] future, the remaining four accept an offer from Philemon to [[LaserGuidedAmnesia erase their memories of each other]] and rewind time, reversing the apocalypse in the process.

However, a run-in with his former companions at a train station in the new timeline stirs his memories, and shortly thereafter, rumors begin to come true once again. Now [[spoiler:possessed by his alternate self from the original universe]] and with his memories restored, Tatsuya begins investigating the rumors on his own, hoping to avert the crisis before his friends regain their own memories. Despite his best efforts, he repeatedly runs into Maya Amano, now the game's protagonist, who demands answers from him at every turn.

After finding himself cornered by Maya and her companions, he reveals the truth behind his regained memories. While the other members of the Masked Circle agreed to sacrifice their memories of each other in exchange for Philemon resetting time, Tatsuya himself refused, which left the Other Side partially intact and created a temporal paradox now threatening to revert the new timeline to its original, apocalyptic state. The group eventually comes face-to-face with Nyarlathotep a second time, and defeats him, after which the Other Tatsuya, in keeping with his bargain with Philemon, finally gives up his memories and separates from his new timeline counterpart, leaving him free to live his life with no recollection of the Other Side.

Lisa stumbles into the strange occurrences in Sumaru City when she clues Tatsuya in about threats being levied at him by Kasugayama boss Eikichi Mishina, with whom she later develops a very [[VitriolicBestBuds colorful]] relationship. After she and Tatsuya confront Eikichi, the three accidentally summon [[JackassGenie the Joker]], who blames them for an unspecified “sin”. After investigating the Joker phenomenon alongside Maya Amano and Yukino Mayuzumi, Lisa unwittingly becomes a pawn in the Masked Circle’s plan to catalyze the apocalypse foretold in In Lak’ech. Record producer Ginji Sasaki (aka. Prince Taurus of the Masked Four) recruits Lisa and the other two members of her GirlPosse, Sheba and Mee-ho, to be in the idol group MUSES. At a local concert for group, Lisa, as lead vocalist, recites the Oracle of Maia, accidentally fulfilling one of the conditions specified by the prophecy. Later, once Xibalba is activated underneath Caracol, Lisa and the party encounter her Shadow at the Taurus Temple, where it divulges Lisa’s casual drug use and participation in CompensatedDating in her bid to rebel against her parents, especially her father. Lisa also takes the opportunity to confess to Tatsuya after battling her Shadow, giving the player the choice of either reciprocating or admitting feelings for another party member.

Like the others, Lisa agrees to give up her memories of her friends so that the universe can be reset to its pre-apocalyptic state, creating the ''Eternal Punishment'' timeline. In this timeline, Lisa’s relationship with her father is a more positive one, and she’s no longer infatuated with the Tatsuya of “This Side.” Aside from making a reappearance as the lead singer of MUSES, Lisa is also kidnapped alongside Eikichi and Jun, both attempts by Nyarlathotep to force her memories of the “Other Side” back into place. The latter attempt can potentially succeed, and if Lisa regains her memories, she begs the Tatsuya from the “Other Side” to take her back to his world with him.

A third-year high school student who was recently transferred to Kasugayama High School after he awoke to his Persona [[BullyingADragon and injured some of his school bullies]]. His affinity is with the Fortune Arcana and his starting Persona is [[BlowYouAway Hermes]]. Jun is the son of a locally-famous actress and a high school history teacher whose messy separation and divorce, coupled with his mother’s emotional abuse, led him to run away from home at the age of seventeen and, under Nyarlathotep’s directive, become the Joker, a DarkMessiah figure who seeks to instigate the apocalyptic events described in [[TomeOfEldritchLore In Lak’ech]] (penned by his own father, recording the prophetic ramblings of one of his mentally disturbed students) and specifically targets Tatsuya Suou, Lisa Silverman, and Eikichi Mishina for a nameless "sin".

It’s later revealed that the four, along with Maya Amano, were ChildhoodFriends who often played together at the Alaya Shrine, and that Nyarlathotep distorted Jun’s memories of an arson attack that took place at the shrine in the summer of 1989, leading him to believe that the others had allowed Maya to die in the fire.
