One potential solution is Wikiventures - allowing users to add whole story branches on their own.
Of course, this opens the game story to vandals, so some kind of moderation/account system may be in order.
Or, alternatively, split the game into a Mainline version and a Public version and have a review process for adding changes to the Mainline.
