Reading both Trope descriptions, I don't get the difference between them. Except that Yandere seems to generally (only?) refer to female examples, while a Stalker with a Crush can be both male or female but more often is male?

A yandere isn't necessarily a stalker. Just crazy one way or another, and may or may not actively try to eliminate other suitors for their target. Can be any gender.

Basically a Yandere is usually violent but doesn't necessarily stalk, while a Stalker with a Crush isn't necessarily violent but does stalk.

They can totally overlap, though.

A Yandere is the type to go at their love interest or love interest's love interest with a chainsaw.

A stalker with a crush is just that a stalker with a crush.

A person can be both but it isn't exclusive. Take the first episode of Renai Boukun the main girl is a Yandere, even called that by name, with her weapon of choice being Gurkha Knives and the main guy is the Stalker with a Crush... and then it gets weird.
