Also the fact that the book has Batman give this speech about "remember the face of the man who beat you" while Superman is on the ground defeated, really ticked off some fans.
It's important to remember, despite the situation's looks in that very particular moment and Bruce's inner gloating, Superman wasn't being really defeated. Bruce just happens to have his strike at a moment where he's punting Clark down, but by that point he was out of tricks and about to fall himself while Clark was still conscious, and had the brawl gone any longer, he'd have prevailed over Bruce.
But it didn't, and that's the point. Miller deliberately stopped it before that happened.
And having read TDKR, and TDKSA, and ASBAR, I just don't think that Miller knows how to write Superman well, like at all. And he's even worse at writing Wonder Woman, his take on her is AWFUL!!

He might have written a better Wonder Woman before he went over the edge, but we'll never know. Miller might have always had issues but they all got much worse after 9/11.

Miller would have written a kickass Plastic Man series, though. He would write just the kind of over the top self-parodying gritty underworld Eel O'Brian would feel at home at.

Of course. He doesn't HAVE to do anything. But both his Batman and Superman were exaggerations and deconstructions of the characters, they were not intended to be flattering depictions of well adjusted individuals. TDKSA was also filtered through Batman's viewpoint, hence why he is in the name and not Justice League Strikes Again.
