[up][up] Permanent physical scarring on him isn't possible due to magical constraints in the setting. But I thinking about making the injuries not immediately visible to people to emphasize the 'hiding physical/emotional scars' aspects

  • Even if I don't do it consciously, there will likely be rapey subtext of some sort (as it involves violation of someone's body to exert power over them/humiliate them) but only in a Does This Remind You of Anything? manner. That would probably make people uncomfortable to some degree, but be much less likely to trigger someone who has actually experienced it, right?

It shouldn't. Just be careful in the wording, but subtext should be fine. Actually, a bit more than fine. It'd discourage more than just rape, but also physical abuse at a whole in a way hopefully unique enough to not open mental scars.
