Well, given Mami's situation, just being a Puella Magi would have saved her. I think cancelling the contract just cancels any still-current effects, maybe? Sayaka's boy's hand would revert back, the cat Madoka had healed would have it's injuries again, Kyoko's father would no longer have magically attracted followers, etc...
No retroactive effects. Though I'm considering making Mami's wish "I want to live to have bigger boobs!"

Some ideas I'm thinking of including. Need your takes.
- Ninja|!Wonder Woman: Diana hooks up (no, not THAT way!) with Kaede as a sparring partner, and learns a few techniques. I was thinking henge, kage bunshin, that cool Shadow Cross attack she used on Albireo in the tournament, and shunshin. I keep having this weird recurring image...

- Negi-or-Rakan-trained!Flash: I see Flash as having difficulties learning martial arts because his natural instinct is to use his speed, so his reaction time is crap when he's not actually speeded up. negi or rakan might be the only ones who can keep up with him, since Negi can go lightning, and Rakan is... well, RAKAN!. Plus I keep thinking about that panty-raising wind technique Rakan did to the Fatettes, and can't help but think Flash can pull that off...
- Flash-has-gaydar: just a jokey idea, really. For some reason, Flash can always tell were Tomoyo, Fate, Saber, Kuro, Setsuna. etc are when they're relatively close to him. When pressed, he just says "I don't want to talk about it". Be Shayera eventually gets it out of him...

Flash: I can tell if a girl doesn't swing my way. You'd think it wold help me get dates, but it doesn't help all that much. Though I've never made a fool of miyself asking a woman like that out, so I guess that's some consolation. Hey Hayate!

Ninja Diana would be pretty fun, IMHO. HOW she met Kaede would take some explaining tho.
Maybe Kaede ended up washing ashore on Paradise Island somehow? She was on a training journey, trying to swim somewhere and was washed off course? 
Flash having gaydar would be cute. Does it work with all ages tho?

Oh, I don't know. I'd like to keep that option open. But right now, Nanoha is a workaholic with less understanding or love and romance than Negi does, and I see Yuuno as a NanoFate fanboy. Not that Fate will always appreciate his support

My eventual plan is for Diana to live in Fuyuki, with a day job as a private investigator along with a certain ex-Servant. as she counts as a Magical Girl (hey, magical princess are Magical Girls by defauly!) she's inducted into the Association, and THAT'S how she meets Kaede...

Well, avoiding retconning powers reduces headaches (and is what I'd try going for*) it means that some girls are much better off as their wish doesn't matter anymore anyway.
- I avoid time-travel like the plague. Therefore, seeing as though I need to do it anyway for the festival arc of MSA, I'm going to take advantage of the oppertunity to go completely nuts as I' unlikely to use time-travel again for a while.
The Sinestro/Fate/Yuuno conversation made me lol. Work that in somewhere....
Believe me, I'm trying. I'l see what I can do about eventually working in a Yuuno/Sinestro rivalry. It turns out Sinestro was an archaeologist BEFORE he became a GL, and in 2814, all Archaeologists and librarians are badasses, versed in six-shooters and whips. And flashbacks to an Indiana Jones!Sinestro is just too hilarious an image to pass up.
That's actually canon in the comics too. I remember a flashback story where he was a archeologist...

That's where I got it from. Maybe make an event of it. Yuuno, Sinestro, Adam Strange, Carter Hall and Urashima Keitaro all trapped in a temple to an Elder God, the first two without thier rings, and need to use all their Archaeologist badass to win the day against psychic Neo-Ingvalt Extremists...

If I might clarify something that's had me scratching my head for a while, are the current story events taking place during the year skipped between the first story arc and Nanoha and Yuuno joining the Justice League, or is it after that?
They happen after the first arc, before the justice league.
Hmm... Degenerator has possibilities... his job is to UNDO Puella Magi contracts and give the girls back their souls, at the expense of undoing their wish.
