Metroid Fusion had some great bosses; the Nightmare, the spider thing, the SA-X...the final boss was utterly rubbish though. I'll try to think of a few more a bit later.

The final boss of Metroid Fusion was supposed to be rubbish, since the real final boss fight was the SA-X fight beforehand.
Still, I agree it was pretty anticlimatic.
