I don't think we actually know the time gap between Metroid 2 and Super, do we?
For all we know, Samus had the thing with her in her ship for a month or so, feeding it space-hamsters or something.
And, I mean, I'm not saying that the Federation wouldn't be able to make a case for destroying all the Metroids. Or that Samus would do it just because they're paying her to. But that, overall, with all the facts in mind, it's actually the wrong call to make.

After a short time the Federation received an emergency notice from the research base. They had lost contact, and the research base was missing. The base had already sent a search and rescue party, but after their initial contact, the rescue ship was not heard from again.
A special combat group was assembled consisting of armed soldiers from the Federation Police and was immediately dispatched to SR 388. After transmitting their primary landing data, they also were never heard from!
Rumors spread fast, and again, the whole galaxy was seized with the fear of Metroids.
With this limited information, the Federation was positive that a Metroid must still be surviving, hiding deep in the planet underground. Even one living Metroid could easily wipe out an entire planetary civilization. So, the Galactic Federation called its members to an urgent conference to find a way to overcome this menace. They quickly came to one conclusion, which was unanimous and simple... Give Samus Aran the order to exterminate the Metroids!
...Okay, that "research base" thing can't help but make me think they were also trying to weaponize the things already at that point.

Seems kind of hyperbolic, yeah. I almost get the thinking because one metroid can multiply into a lot if you have the right radiation and they need a specific combination of weapons to stop that probably most security forces and military guys aren't equipped with.
Even if they are, the Metroids move fast enough that even the right weapons in insufficiently skilled hands aren't going to do much good.
Pretty sure there are non-weapon reasons to research a crazy new lifeform. I don't feel comfortable tarring the entire Federation with the dick brush when Fusion and Other M made it seem that the dicks were a small group within the Federation.

I'm not saying that the Federation is entirely dicks. I mean, there's probably perfectly justifiable reasons to research the Metroids, like you said. But at the end of the day, the Federation does care about the military applications. They are not perfect. It's not a small conspiracy, it's a basic fact of the structures and influences involved.
...I remember an idea of the Federation getting Ridley somehow to track down Samus post-Fusion. I really like the idea of that.
I'm still confused about who the Federation possibly needs to declare war on. Bioweapons don't help fight pirates because you need to be able to pin them down.
I think I interpreted that line differently. Even if there is just a small conspiracy, what the Federation as a whole saw is Samus blowing up not only a Federation-affiliated research baseteroid but also an entire planet, destroying an entire ecosystem full of species that may have been unique to the planet.
Samus has to convince the Federation via hearings and such that the X were too dangerous to be allowed to live and that it was totally Adam's idea to blow up the planet, that's on him, not on me you guys. You're the dicks that put his brain in a computer but kudos for that actually because he's a lot nicer now.

I think Prime Hunters has one of the bounty hunters being part of a hostile space empire, so there be hostile space empires for the Federation to fight.
