I think popular consensus is that she used to be confined in the cellar until she broke free in the extra stage, after which she was allowed to roam freely? *shrugs*
If it's not canon, it's sufficiently persistent fanon.
Also, the fluff was good. As far as stories about little vampire sisters and their friends being adorable go, that was a very good doujin.
I don't care what the popular consensus is. It's not canon, and it shouldn't be unquestioningly accepted as if it were.

I do have to wonder why it's such a popular idea if it's not really grounded in canon, however. Is this a rare case where the inevitable darker interpretations are less canon than the mindlessly fluffy ones?

It's hard to say. There are a lot of cases on both sides, some darker or fluffier than others, and some closer to or further from canon than others.

That's the joke I was talking about. I don't think it should be taken as serious world building or character establishment. I think it's just a joke. It would be like if it went, "Why weren't you here when I was fighting Remilia?" "I've been reading the TV Tropes wiki. For about 495 years."

As for Flandre, eh. I do support the "she isn't actually locked anywhere, being closer to a shut in like Akyuu suggested" theory. It's less that she can't leave the basement, it's more like she just doesn't feel like it most of the time. This probably contradicts canon somewhere, I bet.

She has her extra stage dialog, PMISS entry, and an interview with Aya but other than that I don't think she's ever mentioned. None of the other SDM residents seem to mention her in other games from what I can remember, which is kind of interesting considering how many other games and works they appear in. Flandre gets about as much attention in canon as Rumia.

That is kinda odd. Although I guess when you wrote a character who doesn't want to/can't leave a certain place, it's hard to write them into things. (However, she doesn't even show up in fiction set at the SDM. It's weird.)
I think the only SDM member with less appearances is Koakuma. And she doesn't even have a name.

And your point is? Just because they show up in "sidestories" doesn't mean they shouldn't show up elsewhere. Sorry if that came off as rude.
I'm not saying put Flandre in everything, but when you have a game and/or story with the rest of the SDM cast at the SDM, Koakuma even getting a cameo, and Flandre doesn't even get a mention, it comes off as a bit odd (at least IMO).

I mostly posted that because Ran goes hatless. It set my heart a-flutter. Also, I couldn't remember the one I really wanted to post and I was damn well not going to post Gungnir or Chibi Flandre. Those are not conducive to an understanding of Remilia. Well, Gungnir does have a potential thing about what would happen if fate gave you everything you wanted but its Stripe Pattern and they used that potential just for gorn and depression. Basically, "Sad Hair Sakuya" was a shitty Sakuya portrayal perhaps but a passable Remilia one and it had a hatless Ran.
I do enjoy fluff occasionally. Oh, damnit! I just remembered what the thing I wanted to post. Uni Mate's A Bright Future 4. I will never stop loving this artist or his works.
Edit: Double damnit! I should have posted Bright Future when we were discussing Meiling. Its got one of the better/best Meiling portrayals I've seen.
And there needs to be more canon Flandre stuff! Why Zun! Why have you forsaken us in this specific situation! Have Remilia mention her off-hand in victory dialogue in SWR! Have her show up in SSIB to ask Remilia why there was a loud party and why there's a rocket in the library! Have her show up in Oriental Sacred Place during one of the times that Remilia does! I have a fever and the only cure is more Remilia/Flandre interaction!
