Lets not forget that Orochimaru literally killed Babies. (Obito committed Genocide in the Mist Village against bloodline limit users as well.) Both of them did horrible things and looks like they are going to be forgiven for it. Unlike Obito it looks like Orochimaru will not even die.

I have no idea whyever they stopped that practice, though. I mean, yeah, Zabuza slaughtered a graduating class, but... so what? It's clear they don't really give a shit about the dead kids, so why did this cause the practice to be ended?

Because quantity still meant something at that point in the series? And having a graduating class of what should have been 50 or so being reduced to 1 meant an excessive waste of resources?

Obito still helped kill off all the Uchiha, and was responsible for Minato and Kushina's deaths, and however many others from Kurama's rampage.

Orochimaru still killed babies.

I have it on good authority that every one of those babies was going to be a Turbo Hitler.
