* AuthorsSavingThrow:
** The Mane Six turning evil comes off as a response to their evil counterparts in "Reflections" going completely unutilized.
** Corrupted Fluttershy is pretty much all the fans' issues with the deer in "Root of the Problem" portrayed as villainous. Plus, the deer themselves are reduced to just another part of her army apparently without the sapience they had before.
** The water, which brings out its victim's dark side, turns Luna into Nightmare Moon, moving away from the Nightmare arc's rather unpopular idea that Nightmare Moon was a separate entity that used Luna as a vessel.[[note]]Despite the fact that that ''was'' Lauren Faust's intention, though always as a creation of Luna's own emotions rather than an alien entity.[[/note]]

* BigLippedAlligatorMoment: As Celestia sends Luna to Ponyville, she says as an aside "I just hope I haven't sent you back to temptation." This seems to imply Celestia knows something of what is going on and fears it will affect Luna as well. Despite ostensibly being there to foreshadowing Nightmare Moon's return, Despite ostensibly being there to foreshadowing Nightmare Moon's return, that and Luna returning to normal had nothing to do with her own temptation, making Celestia's comment a RedHerring. Furthermore, what is revealed about the water's origins does nothing to explain how Celestia may know what is going on, making her comment even more out of place.

* TheyWastedAPerfectlyGoodPlot: Considering Starlight Glimmer's comics debut immediately followed the conclusion of this arc, it presents something of a missed opportunity; If Starlight had been brought in during this story, we could have seen her taking on her corrupted teacher to protect Ponyville. It would be an interesting reversal of their clash in "The Cutie Re-Mark," with Starlight as the hero and Twilight as the villain.

* AntiClimax: The second issue ends with Nightmare Moon's return as Fluttershy prepares to descend upon Ponyville with an army of animals, Rarity is heading to Twilight's castle to challenge her, and Ponyville at large has been corrupted. In the third issue, Pinkie, Applejack and Rainbow Dash are restored to normal without much trouble, Rainbow uses stormclouds full of the cure to cure the town including Fluttershy (who dismisses her animals without any harm done), and it turns out Luna faked her transformation into Nightmare Moon and Rarity and Twilight are tricked into being cured. Despite multiple confrontations that seem to be building to something big, it never does.

Zecora could do it when Luna couldn't because she had special ingredients and magical knowhow. How the ingredients were identified is at odds with what's actually established in story.

* AssPull: Despite the evil water apparently being so strong that it can resist Luna's attempts to purify it, Zecora is able to whip up an antidote for it in seconds, and later can purify the entire spring.

Take That may be a stretch (if the deer were bring specially cited), a fix, that can definitely be viewed as such.

* AuthorsSavingThrow: The water, which brings out it's victim's dark side, turns Luna into Nightmare Moon. Many are happy about this, as it shows Nightmare Moon wasn't simply a parasite as previous comics implied but clearly a part of her.
