** Seeing Floatia go from being a secluded grotto with a few run down buildings and barely enough food to feed the few (mostly baby) Digimon there, to a sprawling (later floating) metropolis populated by Digimon of all stages and walks of life. It really gives the player a sense of accomplishment.

** It's revealed near the end of the game that Luche is actually [[spoiler: the reincarnation of Tsuzuki's partner Digimon that died when he cheated to win the tournament against the player character. So what Digimon was she, exactly? One possibility is Numemon, given the plushie she holds, or maybe Lucemon, given Luche has a similar name, as well as Lucemon's blond hair and InnocentBlueEyes.

** The game's controls are made for the UsefulNotes/PlayStationVita first, yet nothing was done when it was ported to the UsefulNotes/PlayStation4 and even in its 2023 UpdatedReRelease. As a result, navigation feels clunky and certain buttons like the shoulder buttons or the equivalent are unmapped.

* DarthWiki/MostAnnoyingSound: The special DLC Botamon and Punimon eggs result in Agumon and Gabumon lines respectively that are voiced like their anime counterparts in place of animalistic sounds. Regardless of the dub language, they are grating to listen to constantly due to the voices' repetitive nature, though the English version is worse due to bad direction as well, resulting in unfitting situations using the same voice as the intended direction (like Gabumon's happy line only befitting victories and not stuff like enjoying food he really likes).

** In the main story, Samudramon and Kuzuhamon hit fast and hard, but the main problem is that there's two of them, which can severely hamper your defensive strategies, especially if they target the same Digimon in close succession. Your offense can also be hampered by ArtificialStupidity, where even if you focus on one at a time, your partners will switch targets seemingly at random and have the be course-corrected. And, like other boss Digimon, they can perform a Limit Break in response to yours.

** Sometimes during battle if you attempt to use special moves in quick succession, all player inputs freeze while your opponent keeps attacking, but since your Digimon have invincibility frames the attacks don't do anything. You can keep waiting them out until their MP drains or your attack finally completes, whichever comes first.

* ThatOneLevel: Bony Drive, the main hub of Bony Resort. It has the most complicated layout as the map is huge and in a spiral pattern with no shortcuts, and it has plenty of sub-areas spread out. Explorations in this area will be sure to waste the player's time the most (and good luck if the player's partner(s) is/are angel-based, as they tend to hate Bony Resort, which can result in sickness). Even worse, the "From the Malevolent Fist" DownloadableContent has the player explore Bony Drive yet again, but with invisible walls, teleporters, and a long boss gauntlet! Even with the 2023 port's [[ZipMode run button]], exploring Bony Drive is still very time-consuming.

* NightmareFuel:
** The Ultimate Altered Digivolution sequence. It's EXE fusion made ''utterly wrong''.
** Even though Bony Resort is the playground of dark-themed Digimon, it's made clear that DarkIsNotEvil and the place has the feel of a lively casino/resort city. It's a different matter in the "From the Malevolent Fist" DLC, where the titular Malevolent Fist[=/=]Boltboutamon takes over Bony Resort, dying the whole place in red and replacing its usual [[https://www.youtube.com/watch?v=5DIwQ4_ZkC8 cheerful rock music]] with this [[https://www.youtube.com/watch?v=WtPKR8hYJr4 ominous tune]].
** The Malevolent Fist is easily some of the most terrifying Digimon ever encountered. An invisible evil force that takes over the Bony Resort, he easily compels and takes control of Piedmon and Vamdemon, then possesses Himari and Kouta to carry out his bidding before fusing Piedmon and Vamdemon into the devilish Boltboutamon. The worst part however, comes ''after'' you defeat that Digimon; Shouma and Omegamon Alter-B brought Lucemon: Falldown Mode and Beelzemon to expel him out of this reality...only for the combo spell to do ''literally nothing'' against him. That's right. The strongest Demon Lord who defeated the Warrior Ten Megas in the Distant teamed up with the Demon Lord of Gluttony to cast a spell that can expel existence, and it did absolutely nothing against this monstrosity that doesn't look like it belongs here in the first place.

* SelfImposedChallenge: Plenty of players have attempted a "1st Generation" run on a new save, where the player clears the game without letting their starting partners be [[BornAgainImmortality reborn]]. Typically, the key to this is the Restaurant {{NPC}}s, which not only help with providing higher stats compared to conventional feeding and even [[StatGrinding training]]/battling but a few of them serve [[PowerUpFood cooking]] that extend the partners' Life.
