There were two missions to Mars
LEGO Battles contains a number of contradictions regarding the storyline of Mars Mission, previously chronicled through the website's transmissions and the CrystAlien Conflict game. For example, the Mission Commander (possibly "Commander Galaxy", mentioned in CrystAlien Conflict) is nowhere to be seen in LEGO Battles, which instead shows Gemma and Biff as the astros' commander. The most glaring issue is the aliens' motive. In CrystAlien Conflict and other media, they were clearly depicted as ruthless interplanetary conquerors who had created a massive hive on Mars before the arrival of the astros, and then started attacking the astros without provocation. In LEGO Battles, they had simply crash-landed on Mars and were desperately trying to gather resources to repair their mothership (which was perfectly intact in all other canon) and return home (sounds familiar?). These are just two examples; there are plenty more. How can CrystAlien Conflict and LEGO Battles both be canon?

Simple: there were two Mars Missions. The first is the one shown in the Mars Mission toyline (as well as CrystAlien Conflict and other media) and the second is the one shown in LEGO Battles. Here's a quick timeline of events according to this WMG:

  • First Mars Mission (Mars Mission):
    • The crystaliens invade Mars, conquer the planet for its resources, and set up their hive. Any surviving Martians are forced to take refuge.
    • The first mission begins: the astros, led by Commander Galaxy, arrive on Mars to mine for energy crystals. The aliens see them as encroaching upon their territory and begin harassing the miners from the shadows for several weeks.
    • When an astro and a drone meet face-to-face for the first time in clear daylight, the astro attempts to make peace but the drone attacks without provocation. This event convinces the astros to militarize for defensive measures, and in response the aliens' attacks become more frequent and devastating. This quickly escalates to all-out war between the astros and aliens.
    • Eventually, the astros discover the alien hive and destroy it, effectively defeating the aliens. The aliens are forced to board their mothership and abandon Mars, and the astros return home to Earth.
  • Second Mars Mission (LEGO Battles)
    • Some time has passed, during which the crystaliens most likely went to Sentai Mountain and recruited some robots to make up for their massive losses on Mars. Their mothership passes Mars on the way to their next destination, only to crash-land on the planet. The Alien Commander, now seeing the planet as more trouble than it's worth, just wants to gather resources to repair the mothership and leave the planet as soon as they can.
    • The second mission begins: Gemma and Biff are selected to lead an astro expedition to Saturn, but after being forced to make a pitstop on Mars, decide to continue the previous mission's mining operations instead.
    • Soon enough, astros and aliens encounter one another again. The astros, remembering the aliens as a major threat, are already prepared to fight back and start another war, while the aliens are now trying to defend themselves while they repair the mothership. There's also a subplot where the Black Hole Gang takes refuge on Mars and go to the crystaliens for protection.
    • As soon as the mothership is repaired, the aliens leave Mars for once and for all. The astros celebrate their victory.
As you can see, this WMG explains why Gemma and Biff were not in Mars Mission while Commander Galaxy was not in LEGO Battles; why the astros were better equipped from the start to fight aliens in LEGO Battles; and why the aliens are more antagonistic in Mars Mission than in LEGO Battles. It all makes sense if you consider LEGO Battles a sequel to the original Mars Mission.

  • However, it is possible that the Aliens come from another planet that was destroyed by the Vissers (Lego actually released a transmission with that info, of unconfirmed canon, link: http://marsmissionwiki.wikifoundry.com/page/Mars+Transmissions , the actual transmissions are lost when LEGO deleted their stuff. This is a salvage. April 26th 2008). They could send out colony ships. One can imagine they used these ships to save the race when the war was lost. So to expand the story, Colony 7 is accepted as the one that landed on Mars, and then the war with the Astros extends much further than just the Alien Hive destruction, including interstellar war. The Aliens then get killed/escape the Astros, but maybe some of their older signals of establishing on Mars reaches one of the remaining colonies, or they used a long time to travel to Mars, finding it barren. They crash land, and LEGO battles can start. Even better if you consider the reason they crash land is their colony ship is damaged, leaving them to travel at sublight speeds, possibly needing cryosleep. So they have no idea what has happened the last years.
