You have to remember, Taki had no idea that Mitsuha had lived three years in the past; he has no reason to consider whether Itimori was the town that got destroyed three years ago because he thinks his experiences in Mitsuha’s body are happening in the present day. That’s a large part of where his shock at the reveal comes from.
