* Why does every major member of the Batman's rogues gallery suffer from VillainDecay as the series wears on? There are three reasons. First, the Batman at the beginning of the show is still relatively inexperienced and tends to make mistakes. By the end of the third season, however, he's matured into a much more capable crimefighter while his enemies haven't changed their tactics much, if at all. Second, Batman is learning from his previous encounters and coming in prepared to deal with his enemies' usual tricks. He couldn't do that in their first appearances because they were complete unknowns to him. And third, he picks up more and more allies as the series goes on. At first, he's fighting completely alone. Then Detective Yin joins forces with him, followed by the rest of the police department under the direction of Commissioner Gordon (which also spares him from having to worry about being arrested). Then Batgirl and Robin join up, and finally he begins allying with other superheroes. Penguin lampshades this in "A Dark Knight to Remember," complaining that the newly-installed Bat-signal at police headquarters has halved the time it takes for Batman to catch up with him.

* In "Two of a Kind" Joker, under his Mister J alias, calls himself a frequent caller to Harley Quinn's show. Unless we were to presume that Joker is just doing this for ego, and Harley's response insinuates this is not the case, this means that Joker has repeatedly called live onto a talk show with no one realizing it is the Joker. Even more horrific, if Harley's wiriters had screened the calls, then Joker could probably have been found earlier.

* Why does Angel Rojas stop appearing after James Gordon becomes Commissioner? Given Gordon's views on bat-chasing being counterproductive and a waste of taxpayer money, and Rojas being a FatIdiot, he likely tried getting into a shouting match with Gordon...while forgetting that Gordon was his boss and had every right to can him like a ham, which is exactly what happened.
* Why is this Joker so much more affectionate towards Harley Quinn than his Diniverse counterpart? When the Diniverse Joker first met Harley, she was a naive idiot who he knew he could play like a fiddle, and mostly continued to see her as such. In this universe, the Joker loved watching the mayhem Harley caused with her show, and even contributed to it himself by calling in as "Mr. J." He outright said that she was even more screwloose than him. He recognized that she had potential to do a lot more damage and wanted to "nurture" it as her EvilMentor. They have more of a genuine relationship than their Diniverse counterparts because they're BirdsOfAFeather.

* You probably wouldn't pick this up if you watched these episodes randomly but if you watch them in numerical order you notice a certain pattern in Batman's CharacterDevelopment; at the end of season one he gives Detective Yin a Bat-Wave, second season finale Batman has official ties with the GCPD, by the end of the third season he has accepted Batgirl into his fold, season four premier enter the Boy Wonder, season four finale and half of the fifth season involves superhero team ups culminating in a Justice League episode. Basically Batman is learning the value of teammates throughout the series.
* Bruce's HeroicBSOD in "''The Big Chill''" once you take into consideration what's happened the last three episodes: namely Bane, Man-Bat, and now Mr. Freeze's arrival in Gotham which can be tied directly to his alter ego. Its no wonder that he considers it his fault for them especially when Freeze's creation was his fault.
