As You Know the big bad of the first Sly Cooper was a metal owl called Clockwerk. They following are two guess related to the metal owl monster's role in "Sly Cooper:Theivus In Time"

Guess #1:
Durning the Slythunkham Cooper III's ancient Eygptian level, after freeing Slythunkham from whatever the villian of the eposide died to him, you will be annoyed for three missions by a flesh and blood owl who messess things up. After completing those mission, a fourth mission open up. This mission is a Sly misson. It's mission is checking on Slythunkham's foe, Werk, a owl. Werk is out, so Sly does need to wreck everything. After doing so, a door opens, and you can go down and star wrecking a stolen statue of Athena which has a mystic pink jewel in the center – the one Werk successfully pinned on Slythunkham. Before you wreck it, Werk shows up. Slythunkham shows up and both team-up to take clock Werk's clock. The last hit is Sly hitting him Athena's statue. Fox;s ancestor sees him and tells him he's in a "fate worse then death" for crimes he done.
The gang gets done with success with the eposide's villain plot and moves on to recuse Sir Galleth Cooper. The operation gets mess up when Sir Galleth breaks the fake parrot robot. Sir Galleth takes out a gear—recogizing it as a gear of a flying golemn. Bently gasps as spots a familar figure flying in for landing—Clockwerk. Camerlita rushes in and start shooping – the battle playing out similar to the dragon mini-boss. One Clockwerk is done to 1/4 of his life bar – he escaped. Camerlita remarks that he wanted to shot that Clockwerk's brain full of holes.
From that point on, the ganga will have to deal with Clockwerk as a mini-boss in some of the eposides.
Guess #2:
This one once again has Werk, but this time, Werk is a crook who loves to collect anything that isn't nail down from anybody. Werk had travel back in time to steal all of Library of Alexanderia's items before it's disappeared in a fire. At the end of the gang, a fight between Werk and Sly wrecks it beyond repair – so Fox's ancestor and her pals start putting the item on a fire after punishing Werk with a "fate worth then death".
We don't know what happen until three missions after freeing Sir Galleth and destroying the Dragon mini-boss , get problems with a large metal bird using attacks that Bentley remarks match Clockwerk's attacks. After competing that mission, a fourth one shows up and that is "Clockwerk". Clockwerk mistakes Sly for Sir Galleth and attacks him – since he's on the ground for much of the battle. One he's done to a 1/4 of his health, Clockwerk will take off vowing revenge on Sir Galleth.
After that, Clockwerk will sometime appear as a mini-boss – that will always escape once he's down 1/4 of his health. On the Wild West eposide, he battles Miss Fox leading to a very funny scence.
