Perhaps they’ll use a similar Marvel threat instead, such as Dire Wraiths, the Phalanx or some variant of rogue [=LMDs=].
7* It probably won't be the Dire Wraiths, as Hasbro does own them along with Rom.
8* The seeming conflict is actually the Kree stirring things up and making the Skrulls mistrust each other, leading both sides to think the other is betraying them.

Why? Because she already ''knows'' that some Skrulls have begun to pose as faux Avengers and Allies. There are three potential reasons on why she would then form the Thunderbolts:
202* Scenario 1: Valentina knows that Skrulls will be less likely to pose as known criminals to infiltrate Earth's governments. Because of this, Valentina knows she can easily trust criminals who just want a 2nd chance with life, over the widely know heroes that might be Skrulls in disguise.
203* Scenario 2: Valentina is ''working'' with the Skrulls. The Thunderbolts will be framed as "the heroes who saved Earth from the Skrulls." But in reality, Valentina and the Skrulls use the Thunderbolts to conqueror the planet, with the Thunderbolts becoming a "World Police" militia.
204* Scenario 3: Valentina is not aligned with the Skrulls, but uses the alien invasion to give herself power via the Thunderbolts. She paints the team as heroes stopping the invasion, but in reality, she is only forming the team for her own gain.
