*** For Lugia, you go the other way and come across a pool of water. There you're immediately ace-to-face with Lugia. Once again, cue battle.

** Red is awesome on a meta level. To this date, Red is still the only player character to appear in a game outside of his own in a different generation. And in 4 no less! (If you count remakes.)
*** This also makes him the only protagonist to appear in every generation except for generation 6, both as a player character and NPC (The player character in RBY in gen 1, The Final Boss of GS in gen 2, the player character again in FRLG in gen 3, being remakes of the originals, the final boss again in HGSS in gen 4, being remakes of GS, a competitor at the Pokemon World Tournament in BW2 in gen 5, and a battler at the Battle Tree in SM in gen 7. This guy's seen it all.
*** We also get to see him age throughout the games as he grows from an 11 year old kid hero to one of the most powerful Pokemon trainers in the Pokemon World
*** On another meta level, Red truly embodies the player character and any longtime fans of the franchise. You start out as young trainer like he did, and you gradually grow stronger and stronger throughout the game. By GS, he's quite possibly the most powerful Pokemon Trainer in the world, being extremely experienced and seasoned. His team are all Pokemon you can get in Pokemon Yellow, a great testament to his roots. As you gets older he ages with you, and by the time gen 7 rolled around, he's in his twenties, about the age of anyone who started with the originals would be. He is always there as a representation of the player themselves, paying homage to the series' roots and many people's first games as the original protagonist. And despite all the changes the franchise has undergone, deep down it's still a fun game where your goal is to get stronger and catch 'em all. His presence can be seen as a grand tribute to long-time fans of the franchise, thanking them for sticking with the game for over 20 years, and showing how far the franchise, and the player has come. Red was the first connection between the player and the Pokemon world. They're your Pokemon and your actions. Red is and always has been your conduit and has always represented the player character, no matter where he is. You aren't just playing as Red. You ARE Red.
*** Nintendo's use of Silent Protagonist fits this description as well. In any Pokemon game, aside for some selective dialogue options here and there, the protagonist doesn't speak. That's because you're supposed to fill the dialogue yourself. With Red, it gets even more meta, as when you see him in later games, he doesn't say a word. He represents an older version of YOU. The Player. His ellipses and dialogue are meant to be filled with what you would say to your past self! That's one interpretation anyways
*** The same can be said about any other player character in the Pokemon games, except they don't appear in other games. Red's appearance, like stated above, is likely a tribute to longtime fans of the franchise, who started with Red and Blue and grow up alongside him, be it physically or figuratively.

** Awesome on a meta level if you're playing FireRed, as the Deoxys form is Attack meaning that it is essentially Deoxys's most powerful form.

*** Awesome again, on a meta level, as this is the first legendary in the first generation to get their own personal boss theme.

Now Flame Bait and Darth.

** When you find the sapphire, however, you find out that a scientist named Gideon has been trailing you the entire time, and snatches the sapphire before you can grab it, while you're helpless to do anything about it because of CutsceneIncompetence (though he does mention that Red or Leaf is giving him a death glare while he takes it). What do you do in response? You raid the Rocket Base until you find him, using codes you obtained earlier in the game from some mooks and ironically Gideon himself, in "exchange" for stealing the sapphire.
