In Tools of Destruction, it is mentioned that the Lombaxes traveled to a different dimension while Kaden stayed behind to protect the dimensionator. But, why didn't all of the Lombaxes leave and take the dimensionator with them to their new dimension?

Maybe it's because they couldn't take it with them. The Dimensionator we see in Tools of Destruction is extremely large and poorly designed as opposed to the new version in Rift Apart which is sleaker and can be held easily with two hands. Possibly the old version couldn't go through the portal due to its hardware. Many years have passed since then.
In Rift Apart how did no one realize Dr. Nefarious wasn't Emperor Nefarious? Nefarious is shorter, has a different color scheme and doesn't even sound like Emperor Nefarious.
In Size Matters, Otto Destruct's plan is to record the fighting styles of Ratchet and steal his DNA in order to create an army of Ratchet Clones. He explains that he is going to use them to capture every intelligent lifeform in the galaxy and transfer their intelligence to himself. However, for some unknown reason, he tricks Qwark into believing that he is his father. Not only does this not help his plan, but it eventually leads to his downfall. In short, why did Otto Destruct want Qwark to believe he was his father?
