The first question isn't really related to TV Tropes, but you might want to ask in the Writer's Block forum for advice.

For the second question, the fanfic trope page would stay where it is. A new page should be created for the original piece, and perhaps a note on the fanfic page explaining it has been adapted into the original piece could be added to the description.

Yep. The Fic May Be Yours, but the Trope Page Is Ours, so the page is staying barring any other issues. For comparison, The Draco Trilogy eventually morphed into The Mortal Instruments.

1: Yes. Always remove free access to something if you want people to pay for it.

Although now I have the headache ahead of me, of making the changes from fanfic to original work.

1. Yes, but you might still get into legal trouble with Naruto's copyright holders if they hear you're earning money from what was originally a fan fiction. I'm not saying you shouldn't do it, just be prepared.

Nah I don't think they'll sue you if you just use similar tropes and conventions, as those ain't copyrightable. They'll probably sue you if you use the copyrightable aspects, such as characters and a very, very similar story.

This is probably better off in this forum. If you want to put a fanfic up for sale, you should probably consult a copyright/trademark lawyer first.
