They're clearly shout-outs. Memetic Mutation is for things in the work itself that have become memes; not things in other works.

I’ve never heard of memes needing to originate entirely from the work itself.

Maybe I misunderstood things. Is the sentence "You either die a villainess, or you live long enough to see yourself become the heroine." in the actual work, or made by fans?

The sentence was made up by fans, but the original The Dark Knight quote it's based on goes "You either die a hero or you live long enough to see yourself become the villain."

In the My Next Life As A Villainess All Routes Lead To Doom version, the position of "villain" and "hero" are reversed and the words are changed to their feminine variants. For context, part of the plot involves an Alpha Bitch in the making becoming aware she's going to have a Karmic Death later in life; her efforts to avoid it result in her becoming a much nicer person and finding herself in the position of a typical heroine of the genre.
