I'm really not too sure about this one. Manga being pre-published in a magazine is relatively standard for the medium, does it really change something if said magazine is web-based?

We don't move title from the Manga/ namespace to Magazine/ because they were pre-published in print...

I would say no since, while it may have been on a website first, it looks like it's a manga website specifically designed for manga titles the way manga magazines like Shonen Jump are.

I tend to associate webcomics as having a more, for lack of a better term, homemade feel.

If that make a manga a webcomic, then more prominent titles like Monthly Girls' Nozaki-kun, Daily Lives of High School Boys and No Matter How I Look at It, It's You Guys' Fault I'm Not Popular! will also become webcomics (they belong to the online manga anthology GanGan Online. This may be right to the letter but certainly would be weird to most people.

Since it's been published in physical form, and getting a physical release was always the end goal as far as I know, I'd say letting it remain in the Manga namespace is best.

There's a forum thread specifically for things like this. Things like that needs to get clarified, since it would affect most Light Novels—most important light novels since this century started as web novels, so the outcome of this query would affect them by analogy.
