I don't think it's so omnipresent either, as evidenced by the many examples of the tropes dedicated to listing the "exceptions", such as Antagonist Title and Secondary Character Title. In addition, the "omnipresence" of this trope seems to be limited to specific genres and media; comic books and western animation are very prone to protagonist titles, while this tendency does not hold as well for video games and live-action film.

Even without thinking of those tropes, I can list so many counterexamples off the top of my head:

Protagonist Title is not an Omnipresent Trope and its page does not claim it is. Thus it (correctly) is not on Omnipresent Tropes.

The reason there are no examples on the page is because it was decided so in a TRS thread a few years ago (I found a link to the thread in the page's source).

^^ I looked in the page source and the only TRS-related thing I found was a link that took me back to the main TRS thread page. Hardly helpful, and hardly evidence that this trope wasn't deemed Ominpresent.

Basically the rationales given in the thread are "any examples list looks boring and reminds me of eyesore ZCEs" and and they consider it to be indeed an Omnipresent Trope, a conclusion which I contest.
