As long as it doesn't leave the page completely exampleless, I don't see a problem with commenting out the ZCEs. If there isn't one already, you should also leave a commented-out note at the top of the page that ZCEs are against site policy and have been commented out awaiting context.

Also if there's anyone who added Zero Context Examples recently, you can send them a ZCE notifier. Can also check any crosswicking to see if the other half of the equation has context or not.

New question: What do I do when the ZCE is the only example in a folder? Blanking it out will make the folder pointless.

I think it's okay to hide the folder with the percentage markup as well. If somebody wants to add an example from that particular form of media, they will remove the markup for the folder as well.
