Allegra's Window? Eureeka's Castle? Fraggle Rock? The Tweenies?

Maybe one of these? https://www.google.com/search?q=2000+puppet+show+kids&ie=utf-8&oe=utf-8

Do you remember any lyrics from the song?

@Bootlebat Unfortuntely, I don't remember any of the lyrics. Sorry about that.

However, I also remember in the same episode short little animated segments of a random number, as if it were based on Sesame Street.

I think the kids were sitting on the floor rocking their toys from side to side in the song, I think.

Eliot Moose? I found that on The Other Wiki.

Do you know what episode it would be in?

No, I never actually watched the show.

Also, I think the intro included a bus (if I recall).

The bus intro makes me think of Playdays. It was a BBC show so could have been shown on PBS.

Bump. Is there anyone who can help me with this?

I am almost certain that you are referring to The Hoobs (which, I believe, was by the Jim Henson company). https://en.m.wikipedia.org/wiki/The_Hoobs

The date, style, inclusion of real children and song thing all fit The Hoobs. It also included a bus intro like previous comments mentioned (the Hoobmobile was their mobile home and it was a weird bus thing).

Well the intro is very similar to The Hoobs, but I don't think it had any full-bodied puppets in that show. The show I'm referring to does have full-bodied puppets in addition. So I'm not quite sure if it's the show I'm looking for or not.

The Hoobs did air on PBS according to the Internet. It fits almost all the points you mentioned apart from the full-body puppets one.

bradleyangle@129 Since: Apr, 2014

But did it have any segments where they are were along with the kids and/or short animations?

Automaton120 Since: Sep, 2016

I remember them visiting children each episode but not 2D animated segments. It's definitely possible that there were some in the show, just that I don't remember them myself.

Can you find any clips from the PBS version of "The Hoobs"?

Automaton120 Since: Sep, 2016

I had a quick look and I can't. I expect the PBS version to have been identical to the original for the most part.

Maybe you confused The Hoobs with another PBS show by mistake?

bradleyangle@129 Since: Apr, 2014

Maybe. Do you have any idea on what it is though?

Automaton120 Since: Sep, 2016

According to the Internet, The Hoobs aired on PBS Sprout. I, however, watched it in the UK on Channel 4.

PBS Sprout is different from PBS, though.

Well the show I'm referring to aired on PBS in 2001, or sometime between 2000 and 2002.

Hm. I am unfamiliar with PBS programming. I just figured that The Hoobs seemed a good match.

Someone else was asking not long ago about something similar, but the answer they were searching for was The Hoobs - maybe if you find that post you can look at the other options posted there?

You ruled out The Hoobs the first time you posted this.

bradleyangle@129 Since: Apr, 2014

I know it had the same intro, but I don't think The Hoobs had any people dressed up in costumes. I also thought that the show was in a way similar to Sesame Street.

It very possibly is indeed The Hoobs that you are thinking of and your memory of it has simply altered slightly over time.

There was a question that got buried underneath all the bumps, so I'll go ahead and re-ask it, giving credit to starbond9: Is the show called Big Bag?

Did the show include performers in mascot-type costumes?

Not sure on mascot costumes, but it says it has both puppets with live-action children, and 2d animation. Could this be it?
