This sounds a bit like Seaward by Susan Cooper, though in that book it's the girl who was a mysterious past, and she and the boy don't know each other beforehand. You can read a synopsis here, if it rings any bells.

Mentioning Susan Cooper brings up the Dark Is Rising quintet (which in recent years has been published in one large book rather than 5 smaller). Without giving away too much, I hope, the first and third books are set near the sea, the second (and technically the whole series) is about a boy with a much longer history than he first thinks, and the boy Bran has white hair. Also the "mariner" character you mention is a major background figure throughout. Bran's not from Atlantis, but his origin story is similar.

I don't recall -anything- about what Seaward was about, though (other than the cover), so that may be the better match.

I'm very certain it wasn't Seaward or The Dark Is Rising, but they look interesting and now I want to read them. Thanks anyway.

I'm like 90% sure this is The Witch Trade by Mike Molloy:

It has the white haired amnesiac boy, Atlantis, and the Ancient Mariner so I'd be very surprised if it's a different book!
