Unsurprisingly, given my fondness for superheroes, it was the one where Strongbad imagined himself as "Strong Badman".
When I was in seventh grade, I watched a couple of these when peers watched them at my school's computer lab in off-hours (if I recall correctly, my first H*R toon was the site introduction, followed by "Homestar Talker" and "Everybody to the Limit"). Been hooked since.
And I remember when "A Jumping Jack Contest" was featured on the site (to clarify, it was not quite when I started eighth grade when it no longer was). I really am that old.

Strong Bad teaches us to draw? I approve. I wonder if the Muscleman is sort of Take That! at Rob Liefeld, what with the exaggerated anatomy and the inability to draw the Muscleman's feet.

My first HSR toon I ever saw was the sbemail "For Kids". I watched it because a few years ago, I watch a Miku Miku Dance skit where vocaloids were doing the skit "Whaddaya Know, Haddiman?" but it was Haddi-Miku. I found it very funny so I went to watch the original, and I thought that was so funny that I just kept watching HSR after that.
