Reimu likes to threaten to "exterminate" youkai, but most of the time it's a euphemism for beating them up. What's important is that she does occasionally kill youkai that go too far (see the Forbidden Scrollery manga), so the threat isn't empty, and a lot of the weaker youkai are terrified of being potentially killed by her if she gets too mad (the main plot arc of the original 3 fairies manga).
Part of being a youkai is causing trouble for humans, and that the humans try to exterminate you. In a sense, Reimu is larping with the youkai to help them continue to exist as youkai. Youkai are nebulous creatures created by belief, and it seems that occasionally that belief needs to be played out, even if it's kind of play acting. Reimu is rough, so even the powerful Youkai who are in on the whole thing probably genuinely feel like they're going to die when Reimu finish them off with a Fantasy Heaven blast.
One way of looking at Gensokyo is that humans are responsible for Youkai. They were born of our fear of the unknown. Humans have the whole world. It seems unfair to begrudge the Youkai one little human village so they don't die off. Given how monstrous we originally made them, they've done a far better job curbing their evil nature than humans do. They also treat their cattle far better than we humans treat our livestock.

Violet Detector update: I got past Nightmare Monday and Nightmare Tuesday. When I tried Monday's spellcards last night, I thought the easiest one would be Kanako and Eiki's, since Eiki's "Danmaku Destroying Rod LOL" actually helped block Kanako's downward lasers, but the one that I succeeded with tonight was Yuyuko and Suwako's, thanks to their relatively predictable patterns.
Nightmare Tuesday was rough. More specifically, the Eientei masters were. Kaguya's shots were just so fast I couldn't dodge them, and while the middle of Eirin's danmaku circles were safe from her own bullets, that still left no room to dodge her partner's. So that left Tenshi and Shinmyomaru's spellcard. It was relatively easy to shoot down Tenshi's keystones (with both my bullets and my camera) and dodge Shinmyomaru's shots, and by "relatively" I mean "still gave my Death Cancel ability a serious workout". The hard part came after the inchling was down and Tenshi's keystone volleys got faster. So my strategy was to focus my fire on Tenshi whenever Shinmyomaru wasn't in front of her so that when Shinmyomaru's blocking her got her pichuun'ed, I wouldn't have to deal with Tenshi's pissy boss mode for long. That still took many tries and much dying, but I finally pulled that one off.
A brainwashing plot? Ending with Stockholm Syndrome? After reading that, I'd rather see Silence of the Rabbits again or Reputation!Zounose.
The title reminded me of that episode of Paranoia Agent. The phrase must be a reference to something.

Another day done in Violet Detector. Nightmare Wednesday wasn't too hard to get past. I got through via the Utsuho and Koishi spellcard. Sumireko summed up my thoughts perfectly.

That day in VD was strange, it was. Utsuho was strangely straightforward, but then there was that Satori/Koishi combo spell, Absolute Mind Control. Satori once again may have the most deadly spell in the whole game.
...I don't think Satori has ever had the deadliest spell in a game before?
In Double Spoiler, she had Vague Reccolection of Kinkaku-Ji, which was a reimagining of Kaguya's infamous Seamless Ceiling of Kinkaku-Ji from Shoot the Bullet, set to its max density from the start.
But I may be biased; I never cleared either of those spells.
The original version was nowhere near the hardest spell in it's game of origin (the EX spells are brutal) to begin with, and Satori's version is actually waaaaaaaay toned down, with much smaller bullets and far fewer photos required
...If you want help clearing Recollection "Vague Reccolection of Kinkaku-Ji", the secret is to stay in charging mode at all times, rwithout worrying too much about getting hit. You'll die a lot, but it's so short you'll still finish in like 10 minutes
Nightmare Thursday is giving me some trouble. This is the day with Nue, Mamizou, Iku, and Raiko. My thoughts on Raiko's waves of falling explosive drums are a resounding "Hell, no!" and Nue's snakelike lasers, while easy to dodge on their own, leave me easy prey to her partner's shots. So I've been trying to get through with the Mamizou and Iku spellcard. I've been trying to get as many of Mamizou's people-shaped danmaku in each photo as possible to have fewer to avoid. I came very close to beating it once, when I'd taken out Iku and Mamizou was one photo away from defeat. So I held down the button to aim my photo carefully, and then I "Failed!" the shot and got pichuun'ed in short order. And there were also a few tries where the game crashed on me...
But I've had an epiphany regarding the death cancel ability. I realized that with it, I no longer need to worry about whether I need to take a photo to save myself or save it do deal damage to the bosses. My camera will save me automatically if I need it to, so I can just focus my shots on the bosses. Realizing that should prove helpful to me.
I fucking love that guy's medleys, and that part at the end where Marisa master-sparks her PC 98 self so Love Colored Master Spark goes full blast was unreasonably hype

Also thanks @Major Tom for that bit of delightful silliness! Dat Reimu was by far my favorite; every line from her was pure gold.
Violet Detector Update: I got past Nightmare Thursday! The one that got me through turned out to be the Nue & Iku spellcard. While my attempts at the Iku/Mamizou one were spent in a constant state of panic trying to dodge Mamizou's birds, Nue's curvy lasers were much easier to keep a clear head through. They were just a matter of finding a safe spot to wait for them to pass by, getting to it while the path to it was clear, trusting Death Cancel to handle covering for any slip-ups, and timing my photos of Nue to capture as much of her lasers as possible.
Also, while I saw it pop up a few times before, there's apparently a "Get a Room! you two LOL" hashtag. LOL.

Real Touhou manga ending!
Another day passed. I got through Nightmare Friday with the Hecatia and Suika spellcard. I wasn't fast enough on the teleport to deal with Junko's rings, and while I could probably deal with Mokou charging at me on her own, doing so while also dodging her partner's attacks was too much for me.
So, for the Hecatia and Suika spellcard, I tried to avoid getting boxed in too much by the bullets Suika's mist form left behind so I'd have room to dodge Hecatia's shots, then snapped a photo of Suika when she re-solidified and, when I could safely do so, got right under her and shot flames up her skirt until she went back into mist form. I kept up that pattern until Suika went down, and then there was a mad scramble to dodge Hecatia's shots as I finished her off. I didn't even bother trying to get any photos of Hecatia when she was alone, since I was too afraid to not have a full photo gauge to Death Cancel with. And I got saved by it a few times before she too fell.
