Not Quite Batman
I'd quite like another (more up-to-date) Mario cartoon.
I'll probably be laughed at for suggesting this, but I thought Ezio Auditore would make a decent animated character.
Edit: Okay, I fucked up my original post, but this is what I wanted to add:
Called it...?

A traditionally animated Zelda movie would be great if it did two things: Follow in the footsteps of Thief And The Cobbler and have a mostly silent Link and do it's own story rather then try to cram one of the games into a movie. A new story placed somewhere on the game timeline.
Mario just screams for a 90s Disney musical or something.
Buffy the Vampire Sla- Oh, It's Been Done. Okay. let's stick with Percy Jackson :D
In an anime, I'll be the Tsundere Dark Magical Girl who likes purple MY own profile is actually HERE!A Darker and Edgier Batman cartoon on Adult Swim in the same continuity as The Dark Knight Trilogy, with Kevin Conroy as Batman and a few other Batman The Animated Series voice actors returning as their Dark Knight equivalents.
Well, Stuck would be great as an animated teen comedy (or three) but that is a discussion for a completely different topic.
A animated Scott Pilgrim TV show or (less likely) a movie would rock though.
oh, that's why I need this binary mind // ⌘I'd love to see Thousand Year Door adpated to a cartoon.
Also OOTS seems pretty obvious.

Put me in motion, drink the potion, use the lotion, drain the ocean, cause commotion, fake devotion, entertain a notion, be Nova ScotianI wonder why they couldnt go for the fully animated route for Scott Pilgrim since the live-action film feels like a cartoon. Probably the fact that nobody would see it as an animated film.

^ Personally, I don't really have anything against the live action. Mary Winstead looks and sounds incredible as Ramona, even though Michael Cera isn't badass enough to quite pull off Scott.

Biophilic bookworm by day, gentleman adventurer by night.I'd also love to see Superstar Saga get a stop-motion adaptation by Aardman or Laika, with Edgar Wright doing the script. I'd be hilarious to see how Fawful would translate, he'd chew more scenery than he already did with a Text Box!

Skulduggery Pleasant in stop-motion animation ala The Nightmare Before Christmas. And I'm really digging the Harry Potter suggestions.
Say it once! Say it twice! Take a chance and roll the dice! Ride with the moon in the dead of night!Maybe I just have lowered standards, but I never understood why Wayside was so hated. I mean, it's not an amazing adaptation of Louis Sachar's books but overall it certainly wasn't as Adaptation Decay as people made it sound. At best, it's sort of a Pragmatic Adaptation.

You are displaying abnormally high compulsions to over-analyze works of fiction and media. Diagnosis: TV Tropes Addiction.A decent animated Conan The Barbarian would be amazing. Seriously, just start at The Phoenix and the Sword, go all the way through to The Frost Giant's Daughter, and maybe have a Myth Arc over that. If it needs more than a season, start adapting the Conan stories Robert E Howard didn't write.
A big budget Lord of the Rings animated with twenty episodes a season (each season being a volume) with the story kept as true as possible and without any white-washing of any of the darker themes or violence would be heavenly.

@Ronka: Why not? Aren't they pretty much the new masters of absurdist satire?
