All I mean is that the story would be better if Deadpool did stand a chance, because that's how the character works.

Okay, the Joker is crazy in a very specific way; he still has structure to his madness. He does things because they're funny, he's fixated on Batman, and while I grant you my knowledge of him is lacking in many respects, I somehow I doubt he's the sort to laugh off jokes that're on him, or even just sulk about it then move on - he's a serious character who acts unseriously. That's what I mean by dignity.
Deadpool, by contrast, goes both ways; the only reason he isn't an automatic Sue is that he gets his ass handed to him all the time and nearly every person in-comic finds him repulsive - not 'repulsively evil', just 'repulsive', like that pathetic mouthbreather who calls you up to jerk off to your voice on the phone. Bad things happen to him and he usually never gets permanent vengeance for them. In this, he lacks the built-in respect from the universe the Joker has.
Deadpool can't be killed off because his superpower is not-dying; the Joker can't be killed off because he's the fucking Joker. Obviously if you want to talk long-term, on a reasonable playing field, Deadpool is going to win.
But that's not interesting.
If you want to talk short-term, on a truly open playing field, the Joker is going to win.
But that's not interesting.
If you want to talk within the constraints of an official crossover, then no shit they'll tie, and both sets of extreme fans will whine about it, and that is incredibly uninteresting.
But at least in the last scenario the story has potential beyond fan-baiting.

A True Lady's Quest - A Jojo is You!Meh. You change the playing field too much and it's not Deadpool vs The Joker. It's "Deadpool on the Prophecied Day When The Stars Are Aligned In His Favor And His Opponent Inexplicably Has A Head Cold" vs The Joker.
Also, it would take a particular kind of talentless hack to make Joker vs Deadpool fucking uninteresting. This isn't Daredevil vs Azrael; it's two characters who are well known for being interesting on their own. Even if Deadpool got his ass completely kicked two ways from Sunday, any writer who halfway understands him (such as Joe Kelly, Peter David, or Fabian Nicieza) would still make his defeat utterly High-larious.
Perhaps we have different conceptions of what constitutes an interesting fight.

After his 300th teleporter malfunction Wade "Deadpool" Wilson ends up on a cobble stone road leading to the city of Gotham when the Joker pops out of a man hole cover, after escaping from the Arkam Asylum(again). Deadpool assumes that Joker is a plumber version of Jesus here to save the world from the coming of Satan and Joker mistakes the babbling of a confused, insane mercenary to be attempts at humor, finds Deadpool funny and makes a joke about helping him save the sinners of Gotham down the road.
Deadpool could never say no to plumber Jesus and tags along. Joker starts shooting random pedestrians causing a massive car accident and asks if Deadpool wants to try. He does but then remembers that he's supposed to be a super hero now and that the traditional western portrayal of Jesus is not what he really looked like, so he shoots the Joker. Deadpool is celebrated as a hero, and his punishment for unprovoked manslaughter is reduced to two weeks of community service.
