The whole "In joining it, they revolutionize it and help evolve the Ministry into a "really good place to be."" thing would be interesting to play with. They know muggles aren't inherently bad, so the whole war is a little more one-sided. Maybe the wizards aren't attacking muggles as much as they are attacking DE, and their deffences went up because they know they're being attacked by both sides.

What about them (muggle-borns) being "protected" and really watched, a) to make sure they don't try anything, and b) to make sure random muggles don't try to break in and "rescue" them or anything. So privacy is out the window there. Would there be like the "muggleborn" side and the "pure-blood" side of every house in Hogwarts? Would there be a plan to "rescue those poor children kidnapped by the wizards to be brainwashed"?

Wizard isn't going to like the idea of the SAS coming into his house at night; the fact that there are wizards who have muggle relatives who could be doing stuff like that would make him nervous. When the public gets nervous it's not pretty; there would most likely be people stirring the pot, and extremist just love that.
He might be an all around good guy, but Harry(or whoever the minister is) would eventually cave to public demand.
They're dangerous, we can't trust them, they could be spies...pretty much every argument they made against the Japanese in WW 2.

Doesn't (argument made in the books) EVERY wizard in existence have muggle blood somewhere in their bloodline? Where is the line drawn? Are mugbloods who want to learn magic required to cut out all communication with their muggle parents to be trusted? What happens when there are tons of mugbloods making stuff float around because they don't know how to use magic?
Wouldn't crazy superpowered teenagers angry at a culture that rejected them be more dangerous than wizards that are related to the enemy?

I'm freaking out a bit because now my character might not be able to go to hogwarts. Which means she would've had to steal a wand and a spell-book or lie about who she is very effectively to get in.

Muggle-borns would be held in suspicion at the least, isolated in camps at the worst. i supposed the Ministry of magic would want them to disclose their family ties and such.
