A surprising amount of the opinions I thought were unpopular have already shown up here. Huh.
Oh well, opinions of dubious popularity: While I agree that Death Note isn't as good after L dies, I don't think it's nearly as bad as people make it out to be. Also, I completely fail to understand the appeal of Matt.
Oh, and I dislike the way certain parts of the fandom gloss over the more dubious things L does (Though part of that is mostly that before I read Death Note, all I heard about was what an amazing wonderful adorable woobie he was, and when he basically Guantanamo'd Misa I was literally shocked).
I completely fail to understand Roy/Ed.
I don't hate Rossiu. I find it very difficult to dislike characters who are trying to work for the greater good, even if they do the wrong thing (and especially if they feel bad about it).
The stuff I said about Death Note also applies to Code Geass R2: While it isn't as good overall as the first season, I don't think it's as bad as some people claim. I also think the flaws are more in execution than the underlying story, and wish there was more people willing to put the flawed execution aside and examine the thematic stuff. I also think Lelouch is dead for real, and that after everything that had happened, dying for World Peace was probably the best ending he could have gotten.
Oh, and I think both Lelouch and Suzaku are intended sympathetically, and hating either - or declaring either one entirely right and good and the other evil and wrong is Completely Missing The Point.
Also: I really dislike the first episode of Cowboy Bebop. I love the rest, but the first episode is so boring that I couldn't be bothered watching the rest for months.

The series in generally is extremely overrated. Of course I could merely be suffering from Hype Backlash. I didn't think R2 was as bad as people claim if only because I didn't think the first season was that much better. The Wham Episode made me lose any and all respect I had for the writers of the show.

- Evangelion is overrated.
- I am not interested in Cowboy Bebop.
- Suzumiya Haruhi is not overrated; the Fan Dumb are just noisy. Ask any sensible Haruhi fan and they'll probably say "yeah it's good but it's not the best shit ever."
- I enjoyed K-ON! more than Azumanga Daioh.
- Speaking of K-ON!, I think the hate it receives is overtly unjustified and unwarranted, simply because its core concepts of high school Slice of Life, friendship, and growing up are not willing to be acknowledged by the haters. Then again, said haters wouldn't even notice that these concepts are present in the show, foolishly thinking it's nothing but moe. Yes, I am aware that other slice of life shows have done the same (Azumanga Daioh); this is where my enjoying K-ON! more is unpopular.
- In the same vein, Seitokai No Ichizon detractors simply call it a haphazard mixture of Hayate The Combat Butler and Lucky Star. It is not. Underneath the silliness of the student council, you'll see that each of them, bar Kurimu, has a deep-seated issue in their past. Joining the student council made them find solace in each other, most notably in Ken's situation.
- I actually found the Higurashi No Naku Koro Ni anime to be okay.
Umineko sucked though. - I think Minami-ke is better than Azumanga Daioh.
- I actually think Kiss X Sis is a brilliant deception in passing off hentai as ecchi.
- I think FLCL is overrated.
- I believe Seitokai Yakuindomo was one of the best shows of Summer 2010.
- Girls Bravo is one of the best harem shows I've ever seen, in terms of how well the characters play off of each other.
- I actually like Nemu/Junichi, even if I acknowledge Kotori is the best girl.
- I loved the Da Capo II anime adaptation.
- The best part of Mahou Shoujo Lyrical Nanoha Striker S is the villains actually getting the better of the extremely powerful protagonists, and the use of tactics by the weaker characters to get the job done is the best concept in the show (most notably Teana's CMOA).
- I actually didn't rage when Signum got her ass kicked in Nanoha Force, and thought it was a believable loss.
- Death Note is overrated.
- So far, I feel that Kimi Ni Todoke and/or Kaichou wa Maid-sama are better than Ouran High School Host Club. In fairness, I haven't read the manga yet.
- Bamboo Blade is the best sports anime around.
- I thought Strawberry Panic! was good yuri, despite the fact that it's a seinen flanderization. Except the ending, everyone agrees that said ending needs a continuation.
- I thoroughly enjoyed the Unlimited Blade Works movie despite the many deviations from the Visual Novel (Gae Bolg vs. Rho Aius scene, Berserker's death scene, Shirou's fight with Gilgamesh, Rin's fight with Caster)
- I think the most GAR character in all of anime is Kotomine Kirei.
- My favorite girl in Clannad is Furukawa Nagisa.
- My favorite girl in Kanon is Misaka Shiori.
- Despite the feeling of incompleteness and rushedness, I loved Angel Beats! to bits.
- I really like Yosuga No Sora as of the first episode.
- I thoroughly enjoyed Omamori Himari and think more harems should be like that.
- I enjoyed the Kampfer anime due to it being totally lulzy.
- My favorite character in Hayate The Combat Butler is not Hinagiku; it's Nishizawa Ayumu.
- I liked Sae's arc more than Kaoru's arc in Amagami SS.
- Naturally, I think the big 3 are crap.
- I actually like Toyosaki Aki singing as Hirasawa Yui.

My FF.net accountMunakata Shiho is my second favorite Mai Hime character, with Haruka being my absolute favorite one. I also like Tate quite a bit, although I prefer Mai paired up with Reito.
Oh, and I liked the manga version, and I think Natsuki deserves better than Shizuru. Although frankly, I don't see anyone actually compatible with her in the cast.
^^^ That, last one really isn't an unpopular opnion. A lot of people hate the Big three of Shonen Jump especailly on this particular wiki.
Here goes another one of mine.
I do not think Makoto Itou is as big of a Complete Monster as everyone thinks he is.

Apparently considering Digimon Adventure 02 as my favourite of the Digimon series is also unpopular.
As much I Loved Gun Buster and Die Buster, they still feel weaker thematically compared either Evangelion or Gurren Lagann when it comes to Studio Gainax and their mecha series.
I also Liked Digimon Frontier.

I don't know if this is an unpopular opinion or not, but I think the anime adaptations of VNs are pretty much universally inferior. Even stuff that's well loved like Clannad.

- I have no soul-crushing complaints about the Big Three, and enjoy them unironically.
- Highschool Of The Dead is not meant to be taken seriously. At all.
- Bakuman is neither postmodern gloriousness or 'sexist' crap-in-a-handbasket. It's just So Okay It's Average.
- I think Naruto's art is nothing short of brillian. Seriously. It has some of the most distinctive-yet-coherent character designs I've ever seen.
- The best sports anime ever is Princess Nine.
- Evangelion is good, but it's not flawless.
- Badassitude is overrated, I'll take decent character development and unpredictable plot any time.
- I have a soft spot for those long-running shoujo romance animes.
- Cowboy Bebop is technically good, but also boring.
- One Piece doesen't appeal to me at all. There's just nothing I find interesting about it. It doesen't even have Bleach's batshit crazy fandom to enjoy.
- Shipping is fun.
Koga is not a Karma Houdini.
Aizen's defeat was wholly satisfying, and Harribel's death wasn't rage-worthy.
Sakura's recent portrayel is in no way sexist. And Naruto was right to spare Pain.

Maybe a good way to put it would be: think of josei as the Periphery Demographic.
