Although, it's Negi, so I don't know if we can really take that to mean that she's totally transferred her feelings from Nagi. And we really didn't see enough of her interactions with Nagi in the epilogue to tell who she likes more.

For example, I'm totally calling "WTF" on Hakase marrying Godel, because it came completely outta nowhere, and doesn't make a smidge of sense considering who those two are. And besides, I'll always ship Hakase with Chao.

In either case, I'm just sayin', it kind of comes out as the sinking of a ship for the sake of sinking it, and that all the ship tease was, in the end, completely meaningless.

The thing is the Sports Festival wholly ruined most of the girls' character development until then (and for no good reason at all beyond the sake of a few lame gags and a reveal, Negi liking someone, that NEVER gets anywhere after that), and that's pretty much the last thing they do before we're supposed to believe they all became mature and kickass and strong and a really good team in a series of Distant Finale panels. We aren't shown anything of how that comes to be right after being shown their experiences hadn't actually made them any better in proper story.

But even before that, Ala Alba basically ended up their final serious match in the whole series being wiped all across the floor, and then having to be bailed by a sucession of Deus Ex Machinas. Then we're expected to buy they became badass enough to beat the Lifemaker, but we aren't ever given one iota of rationale how this came to be when LM had proved in his last appearance he could manhandle all of Ala Rubra at once.
But 'Fair Play' storytelling means you should at least put some lead-in effort on who will end up with who else.

EDIT: (spoilered to not derail the thread)
Working theory on the nuking thing: It might be that they simply removed everything that might be even slightly offensive (and easily findable) to stop people from complaining, and will be reinstalling the good series with edits once the thing dies down and there is the board to choose what's safe and what's not.

Still comes right the fuck out of nowhere. In canon, they never even met. That's crack pairing standards. Hell, when we do Crack Pairings, we at least try to show how it is even possible, we don't just say 'They're married now''... unless that's the joke.

As I said, that's usually how it happens in real life. Is it a Crack Pairing? Yes. It's still funny and I believe that it could have been believable if we witnessed the relationship.

You seem to forget that this is not real life. This is a manga. And a manga in which a relationship just sort of happens without ANY foreshadowing or even being shown on screen means jack shit. There was absolutely zero ship tease. They are both from different social spheres. They never met in canon, and the things they do aren't particularly conductive to their meeting.
Satomi is a scientist, most likely working as a mechanic for the insanely complicated Chachamaru series of robots (because she and Chao are the only two people who know how to build them), while Godel is a politician (and covert Badass). How did they meet? I guess you could say they met at a party and hit it off, but frankly, what are the odds of that?
It's a crack pairing. It can work, but the manga took absolutely no steps to make it so.

I can't really remember any examples of real!Eva blushing from Negi, but I'll take your word for it.
Even so, I still think Eva's heart belongs to Nagi, even if he doesn't reproach. I think an alternate take for her feelings are that she probably knew she wouldn't see Nagi again, and Negi's the closest thing to him for her. Of course, that's until Nagi is freed and now she can pursue him again.
I really have to do more character studies. They're ever so fun.
