In the manga he leaves the series after Battle City because he completed his character arc that started in Death-T. The anime writers loved Kaiba so much they added him into the final arc, making everything he does there technically filler.

Of course, his previous incarnation is in the arc so it's not like he was entirely absent. Since he's important to the myth arc it doesn't sound like a bad idea to involve him.

Honestly, it’s annoys me how much extra screentime and shilling Kaiba gets in the anime. He’s not supposed to be admirable. By making him a badass who barely changes, the entire point of his character is missed (the manga alternates between calling him out and shilling him, but at least he develops greatly and the characters know when he’s being an asshole).
That’s the major reason why he should not have beaten Jonouchi in their anime only duel in Battle City (besides Jonouchi really needing a bone thrown at him).
Oh yeah way in hell. Either Jonouchi should have won that duel or it should not have happened. It undermined Kaiba’s character arc since it is no longer a loss that triggers Kaiba’s BSOD. Maybe Jonouchi winning would be odd from a skill stand point, but from thematic stand point, it would be a hell of a lot better than what Kaiba beating Jonouchi.
Why from a thematic stand point does Jonouchi deserve another loss?
