Alternatively, REALLY FREAKIN' EXPENSIVE. Can you imagine the technology needed to cancel magic? Especially a significant amount. It would have to basically bend the laws of physics AND straighten them out, at the same time.
Or maybe just like the ones in Nanoha, which don't cancel, just weaken. High powered ones can cancel, though.
edit: I won't become an Evil Overlord. Maybe have an A God Am I moment here or there, but nothing serious.
Also, Wilkes NEEDS a giant mecha, STAT.

Sounds like a reasonable drawback.
Why? I mostly based that moment off of Palpatine's POWEEEERRRR! UNLIMITED POOOOOWWWWEEEEERRR! moment (basically, when he starts going to town with his hammyness)

It's why he doesn't like to retreat, or use stealth tactics. It's why he's leading the 108th Heavy Assault- He needs brute force and on-field tactics, not subtlety.
One would think he wouldn't be pleased about the assassination of the two commanders. Of course, his method of defeating them would probably involve single combat.

^^^ Damn. Never really thought much about that. Alright, combat engineers have Anti-Magic capabilities, similar to Mass Effect engineers and their ability to stop enemy special attacks. Both magic stopping protection and the ability to temporarily prevent casters from doing their work are available. Every infantry squad has at least one.
For more heavy duty applications, you can have any number of anti-magical systems that cover a broad area, like satellites that can stop magic attacks over a broad zone, or massive field generators that inhibit all magical powers within their effective range. However, be warned about using the satellites: their locations will be revealed upon use and they thus become vulnerable to counterattack.
