Mementos has new quests, and they overhauled the soundtrack for it completely to be more like Tartarus from 3 in having new OST as you go down it.
Watch SymphogearYou gather three Skulls each in new areas for the Dungeons. Midnosses are rearranged(Slime Mara is fought protecting a Skull now).
They also do some quality changes to certain parts of dungeons. IE vines growing across Kamoshidas Palace in certain parts, flags of himself draping areas that werent in those areas in the original, etc.

So I had an idea.
You know how the current games have a calendar system that heavily dictates the game pace because certain things happen at pre-determined times and you get multiple deadlines for plot events?
What if the calendar system stayed but the game became more open-ended where you only have one deadline at the end of the year, and you can complete the game as quickly as you want? You can go do the main story and progress it at any time, but you can also go do social links that are only available at certain days? I imagine as kind of Majora's Mask-esque in that sense where the side content is the main appeal.
I don't think they would ever do this because it would basically ruin the fantasy of living through a whole high school year and people have a tendency to respond poorly to time limits as it is, never mind a really open-ended one. But I think it might help to fix some of the pacing problems since you don't have to spend a bunch of time just waiting for things to happen.
That would be Atelier Totori: The Adventurer of Arland. You have an objective and time limit but how you get there is up to you, the first time limit is 6 months then the next is like 3 years.

How different are the Palaces? It looked like they were changed too.
