I'm not so sure. While it does sound like a normal Pokémon plot, it also feels like ground the series has dealt with quite often. If you could put a spin on it then maybe, but otherwise I would say no.
And then there's the Family-Unfriendly Aesop that stealing other people’s property/pets is ok as long as you intend to let it out into a wild they may not be adapted to. Sounds a bit like real life animal rights groups and I'm not so sure that is appropriate for Pokémon.
But then again, it's been ages since I've seen the show, so what do I know.

^ Largely because they're the three I know I can characterize correctly. I'm something of a casual fan, so I don't know the newer characters too well, just the ones I grew up with. As for their situation, I plan on treating it along the lines of Robin Hood, or the Underground Railroad. They're breaking the law, yeah, but only because it allows something they see as fundamentally wrong.

Read my stories!^^ It's also because you're the closest you can get to Red/Blue without turning them into OC Stand Ins. As much as gamers like to ignore the anime, most of us got exposed to it, one way or the other.

Okay, so, in short, the idea is this: The Pokemon League is taken over by, basically SHF Gs. Trainers who don't give a crap about their Pokemon outside of battle usefulness and effectiveness. Our beloved trio, Ash, Misty, and Brock, have been displaced from the League by the upstarts and are utterly disgusted at what it's become... an unusual common ground with their usual enemies. And so... the two trios band together, creating a new group, dedicated to freeing Pokemon from abusive trainers and releasing them into more caring hands.
