I just find the whole story of an artificial being who starts emotionless and may indeed be something of a monster slowly regaining her humanity, and learning how to love and care for someone a really touching story. Rei also brings up some pretty interesting thoughts about clones and the like. If an artificial being can ultimately learn to love and care for others, and indeed become her own person, who are we to judge clones as nothing more than expendable?

More to the point: Her first real interaction with Shinji (namely, at the end of Episode 6) makes it clear that she's really confused about how to properly behave or express herself outside of her limited interactions with Gendo, and knows that, but is just as confused about how to fix it. See how easily she smiles once Shinji suggested it to her!
Yeah, I'm pretty sure that means she is a clone of Shinji's mom.
See how she treated Shinji for not liking his dad. That is not counting how cold she acts towards others in general when not being emotionless.

Are you being deliberately obtuse? Everyone in the last few posts has pretty much put paid to both the "full clone of Yui" and "emotionless" arguments. The manga sinks the "Rei has no emotions" argument even more completely than the anime did. Rei's reaction to Shinji not liking Gendo (I assume you're talking about the slap) is completely understandable at that point; Gendo's pretty much a father figure to her...she barely knows Shinji and the undermining of Gendo in her eyes hasn't even begun.

Yes, at that point in time, Gendo is pretty much her god. As for how coldly she treats others... well for one, it took her a while just to start developing a proper range of emotions for dealing with Shinji, much less anyone else, and, oh yeah, SHE WAS RAISED BY GENDO IKARI. GENDO. FUCKING. IKARI.

And really, who gives a fuck about incest? Sure it's... kind of creepy between siblings raised together, but unless everyone's doing it (like if there existed a society or a family line that required inbreeding), there's not really going to be any health problems in the children, and if it makes you happy, it makes you happy. Doubly so for siblings and cousins not raised together or aware of each other, because then the main problem with incest (the rather squicky, emotional part), is no longer a factor.
You will notice that none of that applies to Rei. Neither does the actual genetic relation part, even. They're barely related genetically. Even assuming she has a majority of Yui's DNA, she's still not identical to her, she still didn't give birth to Shinji, nor was she from the same womb, even. She's her own frigging person, with her own past, personality, and identity.
I will only object to incest between parents and children. That... that is downright nasty, and usually an abuse of parental power, and just of children in general. At the very least, it's a sign of improper parenting. Like Gendo. Fuck you Gendo.

Her being a bitch is entirely subjective and something that can't be proved or disproved. As for being emotionless she almost never shows any emotion which is enough for her to qualify.

If there's no way to know, then why is there a problem? Who cares? Besides, Rei is Rei. Yui is Yui. Your argument may have been valid had Yui traveled into the future and engaged in wild animal sex with her son, but this is not Yui. This is Rei. She is a different person, even if she is genetically similar. She is entitled to her own unique emotions and rights and should not be judged or viewed based on where she came from or what she is. Because you know what doing that's called? Prejudice. It's weird to say this, but I'm going to say it.
