Simple. Make him funny!
He's infiltrating society? Perfect. Give him some part of society he actually genuinely loves (albeit not enough to dissuade his task), and make it not "fit" whatever form he takes. Or make him resort to using weird slang at times! Ultron from Avengers 2 is a step in the right direction but IMHO they did it in half measures and it kinda didn't work out.
There's another thing too, and that's to give him defeats, failures, and embarassments mixed in with terrifying successes. Consider Yoshikage Kira from Jojo part 4 and how they introduced him. His first appearance had him scared and hiding in a hobby horse, yet he was never not terrifying and intimidating. It was a wonderful and delicately made balance that makes him one of my favorite villains of all time.
Just make sure to avoid flat characterization. If he's a boring, stick-in-the-ass character whose every action is made in pursuit of his goal... that sucks. It's boring. Don't do it, unless you're not planning on really devoting any narrative time to this guy beyond making him a threat, and considering you're worried about making him likable...
Well, he is the main character so he will have a lot of focus

E.T technically is a Isekai movie
In my story, i wants the main character to be a planet eating alien and i would like some tips on how to characterize him. Here is some of the ideas that i already have in mind:
- He was defeated and imprisoned by this world gods thousands of years ago, now escape and in a weaken state. - He wants to recover his super weapon that have fallen in to the hand of the mortal races - He have the power to shapeshift and use it to infiltrate society. - He plan to use the mortal races technology( which was created by reverse engineer his super weapon combine with magic) to make himself even more powerful than before so that he could defeat the gods and devour this world. - He can mimic emotional reaction and view everything on the planet as ant cover his meal.
