Okay, you can put 9S in the Phantom Thieves prologue story in some capacity. While I wasn’t aware they’re were Phantom Thieves stories made, this is the first BIG arc so to speak. I’m not a fan of this small plot’s relevancy for the reasons below.
These stories sound fine and dandy but... this is War of Light still. If we focus on an entirely unrelated matter that won’t be important in the grand scheme if things, kinda makes the part pointless and badky paces the story. The reason why I wanna open it with the Phantom Thieves finding Akechi is to set up their survival and eventual teamwork so we can also focus on the entire Pantheon being decimated at the beginning. Imagine if in the Avengers, the story opened instead of Loki, it shows the Hulk fighting one of his villains and that’s how Shield finds him. It would just take up time when we could have just opened it with Natasha confronting Bruce instead. What Akechi will do at the beginning will become irrelevent later but it will show the Phantom Thieves’ distrust towards him. Nostalgia Critic pointed out action films (or maybe superhero films, I don’t remember) will have their flaws instantly exposed if they open with a completely unrelated conflict and frankly, I gotta agree. Who cares what Akechi’s doing, we wanna get to the laser beams
We have another option: pull a DC Comics and make a bunch of stories leading up to this Crisis Crossover. I’m not a fan of this option, since it’ll restrict freedom to stories by other users, take time from focusing on the actual event and I’ll be the one who gets the blunt of the flack but if you insist on making on your story, I pray that I can figure out how this will work.
Figured out a much better solution: make that story its own separate thing and the prologue will show the Phantom Thieves and Akechi meeting in Mementos instead

Hmm... I think you have a point there. Akechi running into the Phantoms again should go to my story arc (can you think of a name for it?). It will go as follows:
Part 1: The Meta-Nav Downloader
Part 2: Cornering The Crow (Still may or may not have 9S and 2B tangled in the mix. Summary would be the same as I suggested before, but somehow, it will end with Akechi finally being given a second chance while living with the distrust from other members, just like the situation with Monika and the rest of the DDLC before her sacrifice to save them from Baldi.)
Part 3: Crimes of the Father (with Akechi possibly rejoining the Phantoms, he can also sympathize with N)
Part 4: Hopes for a Change of Spark
If you wish, I'll allow you to help in editing those stories in progress. Perhaps you should also contact troper!Camilla as well.
That said, what about after that, during the War of Light story? What should their fates be? I think I voiced out what I wanted on the previous page

I don't think that even makes sense. The reason the Yorha androids are even there is because 9S (after having stolen the Meta-Nav, which would be easy for him) decided to scout out the Metaverse, and told 2B of this, who then decided to accompany him. As they enter, Akechi catches sight of them doing so and decides to follow them. At around the same time (yes, this runs on coincidences), the Phantoms as a group catch sight of Akechi going into Mementos, and they in turn pursue him there.
After that... I'm still working out the kinks. All I know is that the androids will eventually run into the Reaper, and—just after defeating him—Crow catches up to them, as well as the Phantoms.
Hmm... that sounds good, except replace heart-stealing with researching targets to steal hearts from at a later date, and then they run into Akechi going into the Metaverse while doing so. After all, what's the point of it if the Court of the Gods or a GUA leader/high member can reverse the change? Even so, disrupting them at a critical time can mess with their operations.

Maybe 9S left something and the Lhantom Thieves and Akechi meet up just to retrieve it. The thing 9S leaves might be useful later on.
Maybe the Phantom Thieves are tasked to stealing some hearts while the Alliances were busy to care and Akechi shows up there.., for some reason.
Then make it as to tag corrupted Pantheon members to give to the GUAG for intel purposes

If you don't know what to do with him, perhaps tag him as one of the rescued, likely against his better judgment.

Given the situation, Mora would have to send out the Dragonborn to help out the other survivors inside of just trapping them there while he himself would be willing to give out knowledge... should he get some in return.

So we currently have Yen Sid, the Phantom Thieves and the supposed badass miscellaneous crew that will gave Saitama and Rodin as the current amount of groups that we have. I forgot to mention as well: what about Accelerator? I haven’t watched Index at all, so to those who do, will his reflector shields deal with Galeem or should we just handwave and say Accelerator was in his univeerse for the time being?

- Futaba Sakura (takes everyone she can to Mementos)
- Rise Kujikawa
- Fuuka Yamagishi
- Hal "Otacon" Emmerich
- Alia
- Bentley Turtle (if he isn't with Sly Cooper et al.)
- Dr. Ciel
- The Tactician? (unless s/he is in the field behind the other Fire Emblem deities. Then again, I'd bet they'd start learning to use modern comms tech in the Pantheon)
- (If the Mission Control team is actually in the Normandy) Jeff "Joker" Moreau and EDI
- Anybody else in the Normandy (Commander Shepard would likely immediately tell Joker to take off once the beams start flying and to leave if it's too late to save him/her or anyone else)
- Jeremie of the Lyoko Warriors?
- Martian Manhunter (if he isn't in the front lines with the rest of the Justice League)
Okay. Then it's Futaba, Rise, Fuuka, Alia, and... one other. If the (or at least a) Mission Control team is in the Normandy, then... yeah. I was visualizing Futaba extending the range of the app to cover the entire ship. If Akechi could open it up enough for Conspiracy cops to enter the area around Niijima's Palace, I thought a similar feat could be pulled off if she tried. But okay. Just five (or a few more if you didn't mean to say "five") in the immediate area.
Sorry, I was listing all possible Mission Control characters from the titular page that were Pantheon deities. I don't actually know much of most of them. Maybe have the Tactician as the fifth survivor, so s/he can direct other survivors (and rescued deities) later on.

Don’t know yet, I just wanna focus forming Yen Sid’s group, the Phantom Thieves and whatever the third one is first. You can give a draft in your supposed villain group (Accelerator would be in it) in the meantime. Remember: Don’t overcrowd the story.
Unless... we take a note from DC and show the event happening in different stories that’ll focus on different characters. I am still not a fan of this (we may lose focus and our stories conflict with each other if we aren’t unified) but if the story is too massive to contain in a single story...

- Futaba Sakura (rescues the others via the Meta-Nav)
- Rise Kujikawa (working together with Futaba during the attack)
- Fuuka Yamagishi (same as above)
- Alia (as Goddess of Mission Control, and at least she's a viable fighter if need be with a Buster and the Variable Weapons System just like X)
- Frisk (Sans foresaw what would happen and convinced them to stay with this group)
- Tomoyo Daidouji (wanted to record Sakura Kinomoto in action as always, and was advised to stay at the Mission Control area for her safety while she uses a quadcopter to check on her friend; naturally loses contact with her once the beams hit and will likely be in a breakdown [from losing Sakura] she needs to be knocked out of first)
At least in the TV World (and the Metaverse) only, the last two are Persona-users as well, and they will have to leave the story upon reaching Yen Sid's tower.
Speaking of, just how many groups will be followed in the story? There's Kirby, the Phantoms (and Akechi, maybe), the above Mission Control team, and one with villains. I think some others such as Reimu (rescued by Ms. Yakumo), whoever Discord has rescued (minus himself), G-man's employees (Gordon and Adrian), and Saitama can be put to the side.

exists for those hasty comments people don’t wanna find out. As I said before it is better we plan out now since the game’s release is on the horizon, i’m sure Galeem’s backstory won’t he relevent in the actual story mode much like Tabuu
Seeing how some people have talked about the end of the Pantheon, I had one suggestion. The event is known as "The Final Calamity" and would involve the GUAE finally unleashing their full force upon the Pantheon, consuming it and all worlds at the same time. The GUAG and their allies rally together to try and stop the chaos, with numerous casualties on both sides. Even Melkor is betrayed and absorbed by Makuta Teridax, creating Ultimate Dume once more. Things reach a climax when all are destroyed... save for Cosmos, who sacrifices herself to destroy the Ultimate Dume, restore the gods and goddesses and returns them to their homeworlds, with only fading memories of the now destroyed Pantheon and the adventures that went on there.
Time to explore the world!You forgot to account for Chaos, Law Destruction, and Machines. Also, that idea might be very unlikely to be accepted.

We can just handwave the Pantheon’s end with War of Light, and the Galeem controlled Melkor will fuse with Teridax in the climax and it will duel with YHVH one on one while everyone goes after Galeem

Which brings me to another question; how do we handle the hierarchy of who get to be rescuable fighters and who get stuck as Spirits? And do we stick to the Smash canon (i.e. some characters like Otacon, Geo Stelar, and Metal Sonic are stuck as Spirits) or can we change it up (e.g. deities only as "fighters", everyone else like heralds, high priests, followers and so on as Spirits)?

I actually don’t know if Spirits should even be an element. I could replace them with the idea that Melkor’s malice is seeping into the clones which is the reason they’re being animated

@M1gami Tensei: Actually, some of us have stories that take place involving the Phantoms, and the Q2 participants would eventually be reminded of those events anyway since this is the Pantheon, so how about this?
The reason Akechi was going into the Metaverse is because he found someone else who isn't him or them go in there (someone who could've stolen the Meta-Nav app from them, such as perhaps Carmen Sandiego or a GUAM deity, or some other independent "black hat"; not a White Hat, or maybe it could, such as Aiden Pearce, who would be one of the more unscrupulous ones). As he goes in to pursue them (out of curiosity), one of the Phantoms sees him do that, and gets everyone together so they can follow him.
Maybe the culprit could be 9S and he's brought 2B with him.
Right now, my current Phantom Thieves stories (arc name pending) involve these:
Part 1: The Meta-Nav Downloader - Someone other than them has the Meta-Nav, and the Phantoms have to track them down. The thief actually has some good reasons and is willing to negotiate.
Part 2: Crimes of the Father - N wishes for a Heist on his "father" and wants to come with so he can know why and how Ghetsis became the man he is now.
Part 3: Hopes for a Change of Spark - A special request from Agatha Heterodyne for a Palace Heist on Klaus Wulfenbach, but not to steal his heart.
