As of this writing, I've finished watching the first 18 episodes, and I'm watching it alongside the 1994 cartoon.

Jakks Pacific apparently isn't making Fully Charged toys at the moment due to low sales.
And I have even worse news. Season 2 might never happen.
Damn. I'm confused as to why DHX was so insistent on online content. I've seen it with other shows, and it's not impressive. They're just cheap, disposable shorts.

It got deleted by the reset, but solicitations and cover art have pretty much confirmed that Dr. Wily is the main villain of the comic series.

The Protomen enhanced my life.I'm still wondering what's going with this comic. It's using the show's name, design (for Mega Man, at least), and the writers also worked on the show, but the plot and Wily are very different.
Latest blog update (November 5th, 2022).They’ve been really vague about the time placement, canonicity, etc. I’ve been debating whether to add a “Dr. Wily” section to the Fully Charged character sheet, or if it’s going to be so different as to warrant his own page.
More covers like #2 though. It feels like they’re throwing as much classic Mega stuff at it as possible, so I wouldn’t be surprised if the series ends with Fully Charged Bass or Protoman.
The first issue came out today. It is set firmly after season one and even has characters exclusive to the show, but the tone is more serious and gloomy. It also teases on loose threads from season one, like Nanagem hiding around the city. The villain of the issue is Skull Man, but it also introduces Dr. Wily near the end, who is set up as a historian of the Hard War and a respected citizen. No indication if he's Bert's dad or relative.

It's never explained how he met Mini (or how Mini knew about the password) either.
Now I can't find it anymore, but one summary for the show said Aki found a "secret programming inside his codes" that allows him to become Mega Man. Considering how Dr. Light said his software is still developing in "Too Much Is Never Enough", it's possible Mini just popped into his head, told him about his powers and inspired Aki to become a hero, with neither him nor Suna knowing how Mini ended up in his head, nor how Aki "suddenly" got these powers.
