(x5) It's presumably her universe's Peter, who never became Spider-Man. She inadvertently killed him when he went on a rampage as the Lizard, not realizing it was Peter until it was too late. In the comics, he remained conscious long enough for them to have one last brief talk, so I assume that's what we're seeing in that shot.

If the multiverse is actively created by branching timelines then any kind of integer numbering system sounds extremely inadequate. Simply developing that system will lead to branches of the same universe calling themselves different arbitrary numbers. :P

Presumably, Sony was able to cut a deal with Marvel to be allowed to use Kingpin in Into the Spider-Verse (akin to how Marvel and Fox did the Negasonic Teenage Warhead/Ego the Living Planet swap for Deadpool and Guardians of the Galaxy Vol. 2), as opposed to the crew of Spectacular, who likely would have needed to come to an agreement with both Marvel and Fox (thanks to Fox still holding the Daredevil rights at the time).

But that's not the problem, right? That's the point of a shared universe, they're free to fight Taskmaster, Skrulls, or Mr Hyde instead of having to make their own baddies.
And then you have stuff like getting rights to hero gets you rights to bajillion high profile characters.
Really makes one wonder if there is a very strict list somewhere out there that specifies for every villain to whose gallery they belong to or do lawyers walk in with stacks of comics and argue between each other like it's a message board if Ego is Thor or Fantastic Four villain.
The deal with Kingpin is actually with Sony's favor.
Their deal states that Kingpin was shared with (then) Fox for the Daredevil franchise, but he was considered a Spider-Man character first and foremost. This means that Marvel/Disney can only use Kingpin if Daredevil or any supporting character of his is involved in a major way in the story they are telling. Meanwhile, Sony can freely use him as however they want.
So let's say that Marvel wants to use Kingpin for the next Moon Knignt season. This means that they have to include a Daredevil character in a big role so they can justify using him.
On the other hand, if Sony wants to use Kingpin in Venom, El Muerto or Hypno-Hustler, they can do so without the need of Spider-Man to show up.
I recall Kingpin being legally considered a DareDevil character first and foremost.
That was the reason for Tombstone being used in the Spectacular Spider-Man series over Kingpin. Tombstone, in the series, is basically a reskinned Fisk as it is. They had to do it that way because the TV rights for DareDevil were being by Fox, and Kingpin was packaged in those rights rather than Spidey's.
