Hmm... Two different kinds of aliens, two different reality-shapers, a time-traveller, a dimension-hopper, and a Yakuza heiress. That makes seven people for one guy. Luckily for him, one of the reality-shapers wished to give him more energy.
Rather than smart, I'd prefer to be wise. It would let me be silly more often. That guy doesn't count because the number is ludicrous and he obtained it in a positively shameful way. Seriously, not even Fanfiction makes the harem that cheap.
Speaking of which, the largest harem I've seen in a fic, so far, was Partially Kissed Hero's Harrymort's. He has, apparently, hundreds of Dryads under his command, all of which are brainwashed into being utterly and completely loyal to him through the use of a potion.
himitsu keisatsu seifu chokuzoku kokka hoanbu na no da himitsu keisatsu yami ni magireru supai katsudou torishimariI vaguely remember a Ranma multipart crossover that had him conquering women all across the multiverse while becoming pretty much omnipotent. I seem to remember only Ifurita from El Hazard and Belldandy from Oh my Goddess remained uninterested on him and loyal to Makoto and Keiichi respectively, because the author liked those couples enough as to leave them alone.
Back in the day, that sort of crap was Ranma's patented fanfic shtick, even if now Naruto and Harry Potter stole it away from him.
I'd note that nobody here seems to be describing a, well, functioning harem except for the Mikasa Collective. They may function in-story, supposedly, but they collapse under the weight of themselves from a reader perspective.
The largest harem that I've ever seen not collapse under its own weight was that some fanfiction writers could actually manage the Tenchi Muyo classic lineup (Ryoko, Aeka, Washu, Mihoshi, Kiyone) successfully. This was to their considerable credit considering the show did not always do so.

He basically obtained all 10000 of his harem girls at the same time because they were mentally connected at the time, IIRC, so when one fell in love with him they all did, which basically means that they're all meaningless - they're just numbers added for the sake of having a large number of women to prove his bush is way thicker than Jason McNally's.
himitsu keisatsu seifu chokuzoku kokka hoanbu na no da himitsu keisatsu yami ni magireru supai katsudou torishimarii find it kinda funny that a gigantic fictional harem, the size of which was deliberately chosen for its ridiculousness, is still smaller than what occurred in real life.

Well, Jerin Whistler of "A Brother's Price" does get married to ten wives. That's the largets fictional harem I know of, but I don't really read the harem genre.
If we define "functioning" as "everyone involved is happy", or at least "everyone gets screentime" most real-life harems wouldn't qualify.

Was the fic: Path of Chaos
? I ask because your description reminded me of it, Summary: A powerful entity has been reborn after so many eons being dead, but what if the entity doesn't want to go back to what he used to be? This is a story of a powerful god, who doesn't want to become a god.

What universes/franchises have the largest harems?
What's the largest fanfic harem you've ever seen/written that didn't collapse under it's own weight.
Now with sub-categories!
